Algorithms for Control of Boolean Networks

Abstract:

Tato práce se zabývá booleovskými sítěmi, které jsou využívány především jako zjednodušený model genetických regulačních sítí. Konkrétně se zabývá problémem jejich řízení, což je jeden z významných problémů současné bioinformatiky, prakticky využívaný zejména při hledání nových léčiv. Práce nejprve definuje základní pojmy nutné k porozumění probírané tématiky a následně prezentuje přehled algoritmů souvisejících s problémem řízení na synchronních deterministických booleovských sítích. V praktické části jsou představené algoritmy implementovány a porovnávány z hlediska své efektivity v závislosti na vlastnostech sítě a vstupních parametrech. Výsledkem práce je rovněž i konzolové a webové rozhraní, v nichž je možné si představené algoritmy vyzkoušet na vlastních nebo náhodně generovaných sítích.

Abstract:

The main topic of this thesis are boolean networks, which are used mostly as a simplified model of genetic regulatory networks. Its focus is the control problem of boolean networks, an important problem in the field of modern bioinformatics, whose practical solutions are mainly used in the field of system based drug discovery. The thesis starts with an introduction to fundamental properties of boolean networks, then presents several algorithms related to the control problem of synchronous deterministic boolean networks. In the practical part of the thesis, the presented algorithms are implemented and evaluated in terms of their efficiency and its relation to the network's properties and parameters of the algorithm. To give the reader an opportunity to test the presented algorithms, a web and a console applications were created as part of the thesis, which allow the user to try the algorithms using their own or randomly generated boolean networks.
