Phylogeography of viruses causing rabies

Abstract:

Vzteklina je zoonotické onemocnění rozšířené, s výjimkou několika ostrovů, po celém světě. Každoročně jsou vynakládány velké prostředky na její prevenci a kontrolu. Vzteklina je způsobena RNA virem z rodu Lyssavirus. Protože genetické a geografické změny populace viru vztekliny probíhají ve stejném časovém měříku, je vzteklina ideálním modelovým organismem pro studium šíření RNA virů a také pro vytváření a testování nových fylogeografických modelů. V této práci jsem analyzoval světovou populaci vztekliny reprezentovanou populacemi v Africe, Evropě, Východní Asii a Severní Americe třemi rozdílnými fylogeografickými metodami. Z datasetu sestávajícího ze 952 sekvencí jsem metodou jakknife důkladné prohledal parametrické krajiny. Diskrétní fylogeografie neodhalila významnou migraci. Jediná podpořená migrace byla z Evropy do Východní Asie. Tedy migrace vztekliny z kontinentu na kontinent je velmi vzácný jev a reflektuje úspěch přísných zákonů na dovoz zvířat. Globální rychlost difůze byla určena kontinuální analýzou na 459 km/rok. Ačkoliv migrační parametry z ABC analýzy byly nerealistické, řešení pomocí jackknifingu je v souladu s myšlenkou ABC a mohlo by se i v budoucnu používat při zpracovávání objemných dat.

Abstract:

Rabies is zoonotic disease that can be found, with exception of several islands, across the world and large expenditure is spent to its control. Rabies is caused by an RNA virus from the genus Lyssavirus. With genetic and spatial changes happening at the same time-scale, rabies is an ideal model organism to study RNA viruses spread as well as to create and test new phylogeography models. In this thesis, I have analyzed world population of rabies represented by Africa, Europe, East Asia and North America with three different phylogeography methods. Using jackknifing on the dataset of 952 sequences I searched the parametric space through parallelization. Discrete phylogeography found little evidence for migration. The only supported rate was from Europe to East Asia. Thus, migration of rabies from one continent to another is a very rare event, and the results reflect success of strict laws on animal import. With global diffusion rate of 459 km/year as estimated by the continuous analysis, the rabies spread quickly. Though ABC analysis failed to provide sensible result on migration, I think that the applied jackknifing could be used in the future as an additional way to process large datasets and is in accordance with the ABC approach.
