Abstract:

Disertační práce popisuje strukturu a funkci dvou halogenalkandehalogenas: LinB z Sphingobium japonicum UT26 a DbjA z Bradyrhizobium japonicum USDA110. Práce zahrnuje expresi a purifikaci divokých typů a mutantních enzymů, jejich strukturní charakterizaci metodou cirkulárního dichroismu, měření enzymové aktivity, stanovení kinetických konstant ve stacionárním a tranzitním stavu a termodynamickou analýzu jejich enantioselektivity. Práce shrnuta v kapitole 1 je soustředěna na detailní pochopení katalytického mechanismu halogenalkandehalogenasy LinB. Kinetika ve stacionárním a tranzitním stavu byla měřena se substráty 1-chlorhexanem, chlorcyklohexanem and bromcyklohexanem. Získané výsledky vedly k navržení minimálního katalytického cyklu LinB sestávajícího ze tří reakčních kroků: (i) vazba substrátu do aktivního místa enzymu a tvorba Michaelisova komplexu, (ii) štěpení vazby uhlík-halogen s následnou tvorbou kovalentně vázaného alkyl-enzym-esterového intermediátu a (iii) hydrolýza intermediátu. Hydrolýza alkyl-enzymového intermediátu byla identifikována jako rychlost limitující krok katalytického mechanismu halogenalkandehalogenasy LinB. Porovnání reakčního mechanismu LinB s mechanismy popsanými pro další dvě halogenalkandehalogenasy DhlA a DhaA ukázalo jejich celkovou podobnost. Hlavním rozdílem reakčních mechanismů těchto enzymů je jejich rychlost-limitující krok. Kapitola 2 je zaměřena na modifikaci aktivity a substrátové specifity halogenalkandehalogenasy LinB inženýrstvím tunelu spojujícího povrch enzymu s jeho aktivním místem. Povrchová aminokyselina v pozici 177 byla vybrána k modifikaci na základě strukturní a fylogenetické analýzy. Tato aminokyselina částečně blokuje vstup substrátu do aktivního místa a zároveň je nejvíce variabilní aminokyselinou aktivního místa v rodině halogenalkandehalogenas. Devatenáct aminokyselin bylo vneseno do pozice 177 pomocí náhodné mutageneze s cílem zjistit jejich vliv na katalytické vlastnosti LinB. Purifikované enzymy byly kineticky charakterizovány s použitím plynové chromatografie a získaná data byla kvantitativně analyzována pomocí multirozměrné statistické analýzy. Tato analýza odhalila, že katalytická aktivita připravených mutantních variant LinB se celkově zvyšuje s vnesením malé nepolární aminokyseliny do pozice 177. Kapitola 3 popisuje detailní porovnání odvozené aminokyselinové sekvence LinB s přeloženými genomovými sekvencemi Mesorhizobium loti MAFF303099 a Bradyrhizobium japonicum USDA110, které vedlo k identifikaci dvou putativních dehalogenasových homologů DmlA a DbjA. Vysoká exprese DbjA v E. coli umožnila detailní biochemickou charakterizaci. Katalytická účinnost DbjA byla posouzena stanovením kinetických konstant ve stacionárním stavu pro přeměnu osmi halogenovaných substrátů. Specifická aktivita DbjA byla měřena se skupinou osmnácti různých halogenovaných substrátů a následně porovnána se specifitami jiných halogenalkandehalogenas. Multirozměrná analýza aktivitních dat odhalila, že DbjA reprezentuje dehalogenující enzym s novou třídou substrátové specifity s vysokou aktivitou pro -metylované sloučeniny. Výzkum prezentovaný v kapitole 4 je zaměřen na stereoselektivitu, aktivitu a konformační stabilitu DbjA při různé teplotě a pH. Studovaný enzym vykazoval neobvykle vysokou strukturní a funkční stabilitu v širokém rozmezí pH. Rovněž oligomerní stav DbjA souvisel s pH. Monomer, dimer, tetramer a vysokomolekulární klastr byly analyzovány v roztoku při různém pH. Dále bylo zjištěno, že teplota ovlivňuje enantioselektivitu DbjA. Snížení reakční teploty vedlo k výraznému zvýšení enantioselektivity. Z toho důvodu byla studována teplotní závislost enantioselektivity DbjA pro -substituované bromované alkany a bromované estery

. Z naměřených teplotních závislostí byly vypočteny diferenční aktivační parametry, a . Zjištěné termodynamické parametry naznačily možnost dvou strukturních podstat enantioselektivity DbjA. Kapitola 5 je zaměřena na pochopení strukturní podstaty enantioselektivity halogenalkandehalogenasy DbjA. Rozsáhlý screening enantioselektivity ukázal, že tento enzym vykazuje vysokou enantioselektivitu vůči bromovaným esterům (hodnota E > 200) a -substituovaným bromovaným alkanům (hodnota E ≤ 145). Bylo zjištěno, že i další halogenalkandehalogenasy mají schopnost kineticky rozlišovat bromované estery, ale pouze DbjA je schopna rozeznávat -substituované bromované alkany. Mapování substrátů, mutageneze, proteinová krystalografie, termodynamická analýza a teoretického modelování byly využity ke studiu enantioslektivity DbjA se dvěma typy těchto substrátů. Získané výsledky prokázaly, že DbjA má dvě strukturně a chemicky odlišné podstaty enantioselektivity pro -substituované bromované alkany a -substituované bromované estery v rámci jednoho aktivního místa.

Abstract:

This thesis describes the structure and function of two haloalkane dehalogenases LinB from Sphingobium japonicum UT26 and DbjA from Bradyrhizobium japonicum USDA110. The work covers mutagenesis, expression and purification of the wild type and mutant enzymes, their structural characterisation by using the method of circular dichroism spectroscopy, measurement of activity, determination of steady-state and presteady-state kinetic constants and thermodynamic analysis of their enantioselectivity. The work reported in Chapter 1 is aimed at detailed insight into the kinetic mechanism of the haloalkane dehalogenase LinB. The steady-state and presteady-state kinetics of the enzyme were measured with 1-chlorohexane, chlorocyclohexane, and bromocyclohexane as model substrates. Collected data lead to a proposal of minimal kinetic mechanism consisting of three steps: (i) substrate binding, (ii) cleavage of carbon-halogen bond with simultaneous formation of an alkyl-enzyme intermediate, and (iii) hydrolysis of the alkyl-enzyme intermediate. Hydrolysis of the alkyl-enzyme intermediate was found to be the slowest step limiting the overall catalytic cycle of the haloalkane dehalogenase LinB. A comparison of the kinetic mechanism of LinB with the mechanisms reported for other two haloalkane dehalogenases DhlA and DhaA reveals that the overall reaction mechanisms are similar. The main difference was found in the rate-limiting steps. Chapter 2 is focused on modification of activity and specificity of haloalkane dehalogenase LinB by engineering of the tunnel connecting the protein surface with its active site. The surface residue in the position 177 was selected for modification based on structural and phylogenetic analysis. This residue partially blocks the entrance tunnel and it is the most variable residue of the active site pocket among different haloalkane dehalogenases. Nineteen amino acid residues were introduced to the position 177 by random mutagenesis to investigate its role for catalytic properties. The purified wild type and mutants enzymes were kinetically characterized using the gas chromatography and the collected data were quantitatively analysed using the multivariate statistics. This statistical analysis revealed that catalytic activity of mutant enzymes generally increased with the introduction of small and non-polar amino acid in the position 177. Chapter 3 describes detailed comparison of the deduced amino acid sequence of LinB with translated genomic sequences of Mesorhizobium loti MAFF303099 and Bradyrhizobium japonicum USDA110 which led to identification of two putative haloalkane dehalogenase homologues DmlA and DbjA. Efficient expression one of them (DbjA) in E. coli enabled its detailed biochemical characterisation. The catalytic efficiency of DbjA was assessed by determination of steady-state kinetic constants for the conversion of eight halogenated substrates. The specific activities of DbjA were measured with the set of eighteen different substrates and compared with the specificities of other haloalkane dehalogenases. The multivariate analysis revealed that DbjA constitutes a novel substrate specificity class with high activity towards -methylated compounds. The research presented in Chapter 4 is focused on stereoselectivity, activity and conformational stability of DbjA at different temperature and pH conditions. It was discovered that DbjA enzyme possess unusually high structural and functional stability towards a broad range of pH conditions. Oligomerization of DbjA was found to be strongly pH dependent. Monomer, dimer, tetramer and a high molecular weight cluster of the enzyme were distinguished in solution at different pH conditions. Temperature significantly alters DbjA enantioselectivity. Lowering of the temperature results in the considerable enhancement of enantioselectivity. s and the differential activation parameters, and , were determined. The thermodynamic parameters suggest the presence of two different structural bases of DbjA enantioselectivity. Chapter 5 is aimed at understanding the structural basis of enantioselectivity of haloalkane dehalogenase DbjA. Broad enantioselectivity screening showed that DbjA possess excelent enantioselectivity towards brominated esters (E-value >200) and high enantioselectivity towards -substituted bromoalkanes (E-value ≤ 145). It was found that besides DbjA, also other haloalkane dehalogenases have capacity to kinetically resolve brominated esters, but only DbjA is capable to discriminate -substituted bromoalkanes. Substrate mapping, mutagenesis, protein crystallography, thermodynamic analysis and theoretical modelling of DbjA were used to explore enantiodiscrimination for each type of substrate. The obtained results confirmed that DbjA enzyme possesses two structurally and chemically distinct bases of enantioselectivity towards-substituted bromoalkanes and -substituted brominated esters within a sigle active site.
