Development of NMR methodology for studies of intrinsically disordered proteins

Abstract:

Prezentovaná disertační práce popisuje metody vyvinuté ke studiu vnitřně neuspořádaných proteinů pomocí spektroskopie nukleární magnetické rezonance (NMR). Celková charakterizace biomolekul pomocí NMR se skládá z několika vzájemně navazujících kroků. Již první krok, jehož cílem je provést přířazení signálů ve spektrech jednotlivým atomům studované molekuly, může vyžadovat nadměrné množství NMR spektrometrového času následovaného dlouhou dobou strávenou analýzou dat v případě studia vnitřně neuspořádaných proteinů. Hlavním důvodem jsou rychlé změny konformace polypeptidového řetězce, které způsobují výrazný překryv signálů ve spektrech. Kombinací několika netradičních metod dříve vyvinutých na poli NMR spetroskopie byly vyvinuty NMR experimenty pro přiřazení rezonančních frekvencí vnitřně neuspořádaných proteinů, které výzmnamně snižují dobu potřebnou naměření i analýze dat. Tyto experimenty byly úspěšně použity k přiřazení rezonančních frekvencí vnitřně neuspořádaných proteinů o velikostech v rozsahu od 10 do 49kDa. Shrnutí specifických vlastností vnitřně neuspořádaných proteinů s ohledem na jejich působení v organismu je prezentováno v Kapitole 1. Dále je uveden popis standardních NMR experimentů pro přiřazení rezonancí strukturovaných proteinů s akcentem na omezení jejich použití v případě studia vnitřně neuspořádaných proteinů. V kapitole 2 jsou představeny čtyři metody dříve vyvinuté na poli NMR spektroskopie, které byly zkombinovány v experimentech pro přiřazení rezonančních frekvencí vnitřně neuspořádaných proteinů prezentovaných v této disertační práci. Na začátku jsou zdůrazněny výhody přímé detekce 13C při studiu neuspořádaných proteinů. Dále je popsán způsob zpracování neuniformně vzorkovaných dat, jejichž měřením lze dosáhnout významného zvýšení rozlišení v nepřímo detekovaných dimenzích. Ve zkratce je popsána metoda více-dimenzionální Fourierovy transformace použitá ke zpracování dat v této práci. Důsledky zvýšení dimenzionality experimentů jsou popsány s ohledem na zvýšení rozlišení signálů ve spektrech. Díky využití neuniformního vzorkování v nepřímých dimenzích tak mohou být čtyř- a pětidimenzionální NMR data naměřena za dobu potřebnou k naměření třídimenzionálních dat konvenčním způsobem. K dalšímu zvýšení citlivosti a snížení časových požadavků na naměření NMR dat bylo dosaženo optimalizací experimentů vzhledem k longitudinální relaxaci vodíkových jader. Experimenty vyvinuté pro přírazení rezonancí páteře a postranních řetězců vnitřně neuspořádaných proteinů, které májí vysoce překryté signály v konvenčních spektrech, jsou popsány v kapitole 3. Experimenty kombinují přímou detekci 13C, neuniformní vzorkování a optimalizaci longitudinální vodíkové relaxace v čtyř nebo pětidimenzionálním korelačním schématu. Navržené pulzní sekvence výrazně snižují překryv signálů přítomný ve standardních 3D NMR spekter neuspořádaných proteinů a umožňují jednoznačné přiřazení rezonančních frekvencí. 4D HCBCACON and 1J(NCA)-selective HCBCANCO experimenty byly vyvinuty pro přiřazení rezonancí vnitřně neusporádaných proteinů malé a střední velikosti a byly následně použity pro přiřazení neuspořádaného proteinu s 25% obsahem prolinu v aminokyselinové sekvenci. Dále byly vyvinuty dva nové pětidimenzionální experimenty, 5D CACONCACO a 5D NCOCANCO, pro přířazení rezonancí páteře vnitřně neuspořádaných proteinů s vysokým překryvem signálů v konvečních NMR spektrech. Experimenty byly úspěšně použity k přiřazení C-terminální domény částečně uspořádané RNAP delta podjednotky. Kombinací 5D CACONCACO a 5D HC(CC-TOCSY)CACO

Abstract:

N exprimentů bylo dosaženo přiřazení rezonancí pateře i postranních řetězců vnitřně neuspořádaného mikrotubuly vázajícího proteinu 2c (MAP2c), což je v současné doběnejvětší vnitřně neuspořádaný protein kompletně charakterizovaný pomocí NMR spektroskopie.

Abstract:

This thesis introduces the methodology developed for the studies of the intrinsically disordered proteins (IDPs) by means of nuclear magnetic resonance spectroscopy (NMR). Although the complete characterization of biomolecules by NMR consists of several different steps, already the first part, the assignment of the signals in spectra to the individual nuclei in the sequence, can require great amount of NMR spectrometer time followed by tedious data analysis in the case of IDPs. This is mainly due to the fast conformational averaging of the disordered polypeptide chain, which results in a severe signal overlap in the spectra. Here, a combination of several non-traditional approaches is described which significantly diminish the ambiguity and overlaps in the spectra, and minimize both man and machine time needed for the resonance assignments of IDPs. The successful application to the resonance assignment of IDPs ranging from 10 to 49kDa is shown. A review of specific features of IDPs and their relevance with respect to the role in the organism is presented in Chapter 1. The standard NMR experiments for the resonance assignments of the globular proteins are briefly described and the limitations of the standard approach in studies of IDPs are highlighted. Chapter 2 introduces four techniques developed earlier in the field of NMR spectroscopy which has been combined in experiments for the resonance assignments of IDPs presented in this thesis. First, the advantages of the direct 13C detection in the studies of IDPs are described. Second, sparse data acquisition, which affords to obtain spectra with significantly improved resolution in the indirectly detected dimensions, is discussed in the context of methods for non-uniformly sampled data processing. The principle of the Multidimensional Fourier Transform (MFT) used in our application is briefly summarized. Third, an additional resolution stemming from increase of spectra dimensionality is described. The combination of high dimensionality with the non-uniform sampling allows to acquire four- and five-dimensional data in a time frame of conventional 3D spectrum. Fourth, the methods for optimization of 1H longitudinal relaxation were employed to increase the sensitivity and decrease the experimental time need for data acquisition. Novel NMR experiments for the sequential and side chain assignment of IDPs featuring severe signal overlap in conventional spectra are presented in Chapter 3. The experiments combine 13C-direct detection with non-uniform sampling and optimization of proton longitudinal relaxation in four- or five-dimensional correlation scheme. Presented pulse sequences significantly remove the ambiguity and signal overlap present in the conventional 3D spectra of IDPs with high degeneracy in the amino acid sequence and afford to perform their unambiguous resonance assignments. The 4D HCBCACON and 1J(NCA)-selective HCBCANCO experiments have been developed for the assignment small- to medium-size IDPs and was successfully applied to the complete assignment of the IDP with 25% proline residues in the primary structure. Two novel five-dimensional NMR experiment, 5D CACONCACO and 5D NCOCANCO, have been developed for the assignment of disordered proteins featuring high signal overlap in conventional spectra. The experiments were successfully used to assignment of the 20kDa partially disordered RNAP delta-subunit and provided complete assignment of the disordered C-terminal domain. The combination of 5D CACONCACO and 5D HC(CC-TOCSY)CACON have been successfully applied to the sequential and side chain assignment of the 49.2kDa intrinsically disordered microtubule associated protein 2c (MAP2c), which is currently the largest IDP completely characterized by solution state NMR spectroscopy.
