Detection and validation of biologically important structural motifs in biomacromolecules

Abstract:

Pokroky v oblasti výzkumu v rámci strukturní biologie nám poskytly velké množství strukturních dat ohledně biomakromolekul. Důvodem tohoto nárůstu dat je výrazné zlepšení experimentálních technik použitých k určení uvedených struktur. Příslušné obrovské množství strukturních informací nám poskytuje výbornou příležitost provádět různé pokročilé analýzy a řešit tak klíčové biologické otázky. Proteiny a ostatní biomakromolekuly jsou velmi rozsáhlé biopolymery, které obsahují tisíce až stovky tisíců atomů. Ale pouze malá část z nich hraje důležitou roli v biochemických reakcích. Příkladem takovýchto motivů jsou tunely, póry, aktivní či vazebná místa apod. Z důvodu jejich vysoké biologické důležitosti jsou tunely a póry velmi vhodnými objekty pro výše uvedené pokročilé analýzy. První a nezbytný krok v rámci těchto analýz je detekce a extrakce tunelů a pórů. Z tohoto důvodu jsem se na uvedené téma zaměřila ve své disertační práci. Tunely jsou velmi často obsazeny ligandy. Tyto ligandy jsou klíčovými objekty, určujícími vlastnosti a chování biomakromolekul. Z tohoto důvodu jsem se také zaměřila na další velmi podstatné téma současné strukturní biologie - validaci ligandů. Ve své práci jsem se zabývala vývojem metodik a softwarových nástrojů pro práci s tunely a pro validaci ligandů. Prvním z těchto nástrojů je MOLE - webová aplikace pro detekci a charakterizaci tunelů a porů. Další aplikací je MotiveValidator - webový server pro validaci ligandů a residuí, zadaných uživatelem. Posledním toolem je ValidatorDB - databáze shrnující validační výsledky pro všechny ligandy a nestandardní residua, vyskytující se v Protein Data Bank.

Abstract:

The advancement of research in structural biology has provided a large body of structural data about biomacromolecules. The reason of this growth is the great progress in the experimental techniques used in solving the structures. This ample amount of data gives us a great opportunity to perform various advanced analyses and answer key biological questions. Proteins and other biomacromolecules are very large biopolymers, which contain thousands to hundreds of thousands of atoms. But only small parts of them play an important role in biochemical reactions. Examples of these motifs are channels or pores, active sites, binding sites, etc. Because of their biological importance, channels and pores are very interesting objects for the above mentioned advanced analyses. The very first and essential step in performing these analyses is the detection and extraction of channels and pores. For this reason, I focus on this topic in my thesis. The channels are very often occupied by ligands. These ligands are key objects determining the properties and behavior of the biomacromolecules. Therefore, I also focused on another very important topic in current structural biology - validation of ligands. During my work, I concentrated on development of methodologies and software tools for dealing with channels and for validating ligands. The first tool is MOLE - a web application for detection and characterization of channels and pores. The next tool is MotiveValidator - a web server for validation of ligands and residues provided by the user. The last tool is ValidatorDB - a database collecting validation results for all ligands and non-standard residues from the Protein Data Bank.
