Implementation of MGC and OGC methods for calculation of partial atomic charges

Abstract:

V této bakalářské práci se věnujeme výpočtům a využití parciálních atomových nábojů. Výpočet těchto nábojů je možný buď kvantově mechanickými metodami, které jsou přesnější ale časově náročnější nebo pomocí empirických metod, které jsou rychlejší, ale obsahují výrazně větší míru aproximací. Empirické metody dále dělíme na ty, které se snaží reprodukovat náboje z kvantové mechaniky a na ty, které definují náboje vlastním způsobem. Příkladem druhé skupiny těchto empirických metod jsou Molecular graph charge (MGC) a Orbital graph charge (OGC), jejichž implementace je zahrnuta v této práci. MGC a OGC jsou založeny na principech teorie elektrických obvodů. Pracují s molekulou pouze jako topologickým objektem, využívají teorii grafů pro své výpočty a konkrétní souřadnice jednotlivých atomů neberou v potaz. Vrcholy grafu znázorňuje MGC jako atomy a OGC jako valenční elektrony, hrany znázorňují obě metody jako vazby. Implementace obou metod byla úspěšná, metody vykazují vysokou korelaci s kvantovými metodikami. Rozdíl mezi metodami je, že MGC má menší variabilitu hodnot parciálních atomových nábojů než je to u OGC. Navíc se obě metody ukázaly jako vhodné i v aplikační oblasti, konkrétně pro predikci pKa.

Abstract:

In this bachelor thesis we deal with calculations and application of partial atomic charges. The calculation of these charges is possible by quantum-mechanical methods, which are more accurate but time-consuming, or by empirical methods that are faster but contain a larger approximation. We divide the empirical methods into those that try to reproduce the charges of quantum mechanics and those that define the charges in their own way. An example of a second group of these empirical methods is Molecular Graph Charge (MGC) and Orbit Graph Graph (OGC), whose implementation is included in this thesis. MGC and OGC are based on the theory of electrical circuits. They work with the molecule only as a topological object, they use the graphs theory for their calculations, and the specific coordinates of individual atoms do not take into account. The graph vertices represent MGC as atoms and OGC as valence electrons, the edges are shown by both methods as bonds. The implementation of both methods was successful, and the methods showed a high correlation with quantum methodologies. The difference between methods is that MGC has less variability in the values of partial atomic charges than OGC. In addition, both methods proved to be suitable in the application area, specifically for prediction pKa.
