Dynamics of epigenetic changes of transgenic loci in Nicotiana tabacum

Abstract:

Tato práce se zabývala studiem dynamiky epigenetických změn transgenního lokusu 1, uspořádaného do obráceného opakování, po zavedení do kalusové kultury, během dlouhodobé kultivace a opětné regenerace rostlinného těla. Dále jsme studovali vliv kalusové kultury na vzájemné interakce mezi homologními transgenními lokusy v hybridních rostlinách, které ve svém genomu obsahovaly posttranskripčně nebo transkripčně umlčený lokus 1 v kombinaci s aktivním transgenním lokusem 2. V úvodní části bylo na základě provedených expresních a metylačních analýz zjištěno, že ke změně epigenetického obrazu transgenního lokusu 1 dochází postupně během kultivace v kalusové kultuře. Studie promotoru lokusu 1 pomocí hydrogensiřičitanového genomového sekvencování navíc odhalila významné zvýšení variability metylačního obrazu mezi jednotlivými analyzovanými klony (reprezentují metylační obraz konkrétních buněk kalusu) v porovnání s rostlinami. Toto zjištění vypovídá o uvolněné regulaci epigenetických modifikací, způsobené dediferencovaným stavem buněk kalusu. V následující části byla u rostlin všech studovaných transgenních linií a buněk dlouhodobého kalusu HeLo1 analyzována také stabilita histonových značek („aktivujících“: H3K9ac, H3K4me3 a „inaktivující“: H3K9me2) prostřednictvím imunoprecipitace chromatinu. Porovnání výsledků metylační analýzy promotoru lokusu 1 s výsledky získanými po imunoprecipitaci chromatinu nás vede k závěru, že v námi studovaném systému zřejmě nezaujímají epigenetické modifikace chromatinu klíčovou úlohu při nastolování či udržování umlčeného stavu transgenního lokusu. Veškerá regulace promotorové aktivity lokusu 1 byla zajišťována metylací DNA. Expresní a metylační analýzy byly provedeny i u tkáňových kultur založených z hybridních rostlin Lo1/Lo2 a Lo1E/Lo2. U obou hybridních linií byla pozorována tendence buněk kalusových kultur zabránit expresi reportérového genu z obou transgenních lokusů, tedy nastolit stav, kdy posttranskripčně umlčená varianta lokusu 1 in trans indukuje umlčení reportérového genu homologního transgenního lokusu 2. Na základě výsledků získaných ze studia transgenní linie HeLo1 usuzujeme, že je tento efekt způsoben nárůstem variability metylačního obrazu promotoru lokusu 1 v hybridních kalusových liniích. Tato variabilita by pak vysvětlovala pozorovanou variabilitu epigenetického stavu mezi z kalusu regenerovanými rostlinami, kdy většina získaných regenerantů obou linií stabilně udržovalo epigenetický obraz transgenních lokusů původní rostliny, ze které byl kalus založen. Nicméně přibližně 25% analyzovaných rostlin regenerovalo z buněk kalusu s opačným epigenetickým stavem transgenních lokusů než jaký byl pozorován u původní rostliny. Souhrně lze uzavřít, že proces dediferenciace vyvolává v genomech lokus-specifické změny v expresi a rozkolísání původních epigenetických stavů. Nově generované epialelické varianty se mohou s relativně vysokou frekvencí (25%) přenášet do potomstva, kde jsou fixovány.

Abstract:

This work was focused on the study of the dynamics of epigenetic changes in transgenic locus 1, organized as an inverted repeat, in derived cell cultures during the callus culture cultivation and plant regenerants. Further we studied the effect of callus culture on the interactions between homologous transgenic loci in hybrid plants carried either posttranscriptionally or transcriptionally silenced transgenic locus 1 and a homologous transgenic locus 2. In the first part, the expression and methylation analysis revealed that epigenetic changes of transgenic locus 1 occur gradually during callus culture cultivation. Analysis of promoter 35S methylation by bisulfite genomic sequencing showed a marked increase of variability of methylation pattern among analyzed clones (they represent a methylation pattern of individual cells in callus culture) compared to plants. This finding reflects that the regulation of epigenetic modifications in callus culture is relaxed, which is probably caused by dedifferentiation status of cultured cells. Next, the stability of histone marks ("activate": H3K9ac, H3K4me3 and "inactivate": H3K9me2) was analyzed in all transgenic plant lines and cells of advanced callus culture HeLo1 by the chromatin immunoprecipitation. Acquired results were compared with the results obtained by methylation analysis of locus 1 promoter region. We can conclude that in our system, regulation of the promoter activity of locus 1 is provided by DNA methylation and epigenetic modifications of chromatin obviously do not play the key role in establishing and maintaining of the silenced phenotype. Expression and methylation analysis in cell cultures derived from the Lo1/Lo2 and Lo1E/Lo2 hybrid plants were done. Both types of the callus cultures trend to silence expression of the reporter transgene, so they came to the state of in trans silencing of the locus 2 reporter transgene expression by the posttranscriptionally silenced locus 1. Based on the results obtained from studies of transgenic line HeLo1 we suppose that in both hybrid callus cultures arise a similar increase of variability of the locus 1 promoter methylation pattern. This variability could explain the observed variability of epigenetic pattern among the individual regenerated plants, where the majority of the regenerants stably maintained the epigenetic pattern of transgenic loci of the parental plants. However, approximately 25% of analyzed regenerated plants showed the opposite epigenetic state compare to parental plant. We can conclude that the process of dedifferentiation causes the locus-specific changes in expression and induces the epigenetic state instability. The newly generated epialleles may be transferred to the offspring with relatively high frequency (25%) and fix there.
