Abstract:

Proteiny jsou základní složkou živých organismů a podílí se téměř na každém procesu uvnitř živé buňky. Detekce tunelů (specifických cest spojujících vnitřní část proteinu s jeho povrchem) uvnitř proteinu pomáhá biochemikům zaměřit se na konkrétní části proteinů, které mohou být důležité při chemické reakci. Vlastnosti tunelu (šířka, křivost, atd.) ovlivňují, jestli odlišná malá molekula je schopna projít do proteinu a způsobit chemickou reakci. Teze prezentují přístupy, algoritmy a nástroje využitelné při detekci tunelů.

Abstract:

Proteins are essential parts of organisms and participate in almost every process within living cells. Computation of tunnels inside a protein – specific pathways connecting the inner parts of the protein with its surface – help chemists to focus on the parts of the protein molecule which could be important in chemical reactions. The properties of a tunnel (such as width, curvature, etc.) determine whether a certain small molecule could pass through a tunnel and cause chemical reaction inside the protein. This thesis proposal makes a survey among current tunnel detection approaches including recently published algorithms focused on detection of tunnels in protein dynamics.
