Algorithms for Identification of Boolean Networks

Abstract:

The subject of this thesis is boolean networks, which are, among other things, a useful tool for modeling genetic regulatory networks. The thesis specifically addresses the problem of the identification of boolean networks from time series data and attractors, which is an important issue in modern bioinformatics. The main objective of the thesis is to present fundamental algorithms for the identification of boolean networks in a clear way. We implement the presented algorithms in Python, compare and evaluate their practical effectivity based on conducted time experiments. Furthermore, we suggest a modification of the algorithms for the identification of boolean networks from time series data. The practical output of this thesis is a simple web interface, which allows users to try out the presented algorithms on custom or randomly generated input data.

Abstract:

Objektom skúmania tejto práce sú booleovské siete, ktoré sú okrem iného užitočným nástrojom pre modelovanie genetických regulačných sietí. Práca sa konkrétne zameriava na problém identifikácie booleovských sietí z časových rád a sieťových atraktorov, ktorý je dôležitým problémom súčasnej bioinformatiky. Hlavným cieľom práce je podať zrozumiteľný prehľad základných algoritmov vyvinutých pre účel identifikácie booleovských sietí. Prezentované algoritmy implementujeme v jazyku Python a na základe vykonaných časových experimentov algoritmy porovnávame a vyhodnocujeme ich praktickú efektivitu. Navrhujeme tiež modifikáciu algoritmov pre identifikáciu z časových rád za účelom zlepšiť ich časovú efektivitu. Praktickým výstupom práce je jednoduché webové rozhranie, ktoré poskytuje používateľovi možnosť vyskúšať prezentované algoritmy či už na vlastných, alebo náhodne vygenerovaných dátach.
