Polyphasic study of the cyanobacterial genus Gloeocapsa using molecular analysis of single cells

Abstract:

V rámci této diplomové práce byl zkoumán rod Gloeocapsa, který byl doposud studován jen z morfologického hlediska. Pomocí polyfázického přístupu byly studovány druhy G. atrata, G. alpina, G. novacekii, G. ralfsii a G. biformis. Tyto druhy byly pozorovány z morfologické stránky, ale nevykazovaly odlišné znaky od determinační literatury. U druhů G. atrata, G. alpina, G. novacekii a G. biformis byla zkoumána změna barvy pigmentů obsažených ve slizových obalech v reakci na změnu pH. Druhy s modravými pigmenty (G. atrata a G. alpina) se v kyselém prostředí (pH 4) barvily červeně, v zásaditém prostředí (pH 9) pak modře. U druhů s červenými (G. novacekii) či žlutými (G. biformis) pigmenty k barevné změně nedocházelo. Studované druhy byly zkoumány i molekulárními metodami na základě metody analýzy jednotlivých buněk (single cells) vzhledem k nemožnosti jejich kultivace. Analýza genu pro 16S rRNA i multilokusová analýza zařadily rod Gloeocapsa do řádu Chroococcidiopsidales a rozdělily tento rod do 3 skupin. V jedné skupině je obsažen druh Gloeocapsa biformis, který by měl být, vzhledem k jeho morfologické stavbě a postavení ve fylogenetickém stromu, z rodu Gloeocapsa vyčleněn. Druhou skupinu tvoří zbylé studované druhy, včetně typového druhu, G. atrata. A třetí skupinu pak Gloeocapsa sp. PCC 7428 společně s některými dalšími sekvencemi nazvanými Gloeocapsa, jejichž sekvence byly získány z databáze NCBI avšak chybí k nim data o morfologii. Pro rozlišení druhů v rámci skupiny Gloeocapsa atrata byla použita analýza ITS regionu rRNA včetně sekundárních struktur D1-D1´a Box B smyček, která spolehlivě jednotlivé druhy rozlišila. V rámci této práce byla získána sekvence draftu genomu typového druhu, G. atrata.

Abstract:

This diploma thesis examines the genus Gloeocapsa, which has so far been studied only morphologically. Using the polyphasic approach, five different species – G. atrata, G. alpina, G. novacekii, G. ralfsii and G. biformis – were studied. These species were observed morphologically but did not reveal other characteristics than those described in the determination literature. For species G. atrata, G. alpina, G. novacekii and G. biformis we studied their reaction to pH change and examined putative change in colour of the pigment conatined in their mucilaginous envelopes. Species with bluish pigments (G. atrata and G. alpina) became red in acidic environment (pH4) and blue in alkaline environment (pH9). Species with red (G. novacekii) and yellow (G. biformis) pigments did not exhibit any colour shift. All studied species were analysed using various molecular approaches based on the single cells technique due to their resistance to cultivation. The analysis of the 16S rRNA gene and multilocus analysis integrated the genus Gloeocapsa into order Chroococcidiopsidales and divided it into three groups. The first group contains the species Gloeocapsa biformis, which should be excluded from the genus Gloeocapsa because of its exclusive morphology and its distant position in the phylogenetic tree. The second group consists of remaining studied species including the type species, G. atrata. The third group contains Gloeocapsa sp. PCC 7428, together with several other sequences of Gloeocapsa acquired from the NCBI database, however lacking morphology data. In order to distinguish the different species within the Gloeocapsa atrata group we employed the analysis of the rRNA ITS region, including the secondary structures of D1-D1´and Box B loops that showed a decent resolution of the individual species. Within the diploma thesis a genome draft sequence of the type species G. atrata was obtained.
