Visualization of electrostatics in proteins

Abstract:

Vizualizace je jeden z nejúčinnějších způsobů komunikace. Ukázalo se, že rozsáhlé využití vizualizace na poli výzkumu má velké benefity a přispělo k mnoha objevům v moderním světě. V chemii podobně jako v jiných vědních oborech, může využití vizualizace vést k výraznému zkrácení času výzkumu. Množství jevů v kontextu moderní chemie, které nejsou pozorovatelné v reálném světě, lze vizualizovat. Důležitým vizualizovatelným jevem, jímž se tato práce zabývá, je elektrostatický potenciál. Cílem této práce je prozkoumat existující nástroje pro počítání elektrostatického potenciálu molekul a poté vybrat nejvhodnější nástroj pro integraci do aplikace CAVER Analyst. Tato aplikace byla vyvinuta Fakultou informatiky, Masarykovi Univerzity a slouží především k vizualizaci a zkoumání molekul a jejich interakcí.

Abstract:

Visualization is one of the strongest means of communication. Extensive use of visualization in research has shown great benefits and contributed to many discoveries in the modern world. Similarly to other research fields, in chemistry, the usage of visualization can lead to much faster research processes. A variety of phenomena that are impossible to observe in the real world may be visualized in the context of modern chemistry. One such phenomenon, which is of utmost interest within this thesis, is the electrostatic potential. The aim of this thesis is to explore the existing tools calculating the electrostatic potential of molecules and then choose the most suitable one for its integration to the CAVER Analyst application, that has been developed at the Faculty of Informatics, Masaryk University, and serves namely for visualization and exploration of molecules and interactions between them.
