Visualization of sequence-specific probes of mitochondrial DNA in nucleoids by 3D super-resolution microscopy

Abstract:

V dnešní době je mitochondriím a balení mitochondriální DNA do nukleoidů věnovaná veliká pozornost. Jejich výzkum, založen na zobrazovacích metodách pomocí 3D super-rozlišovací mikroskopie, je zaměřen nejen na pochopení a následně léčbu mitochondriálních onemocnění (neutralizace laktátu, suplementace antioxidanty atd.), ale řeší také problematiku stárnutí či hormeze. Cílem této práce je návrh a optimalizace metody pro zobrazení mitochondriální DNA a pochopení její distribuce, v různých typech buněk, pomocí sekvenčně-specifických fluorescenčních sond za použití 3D super-rozlišovací mikroskopie. Tato práce zahrnuje manipulaci s tkáňovými kulturami \textit{in vivo}, navrhování primerů a jejich aplikaci pro tvorbu specifických sond pomocí PCR s kontrolou výsledných produktů pomocí gelové elektroforézy i spektrofotometrie. Podstatnou částí této práce je využití zhotovených sond v kombinaci s metodami immunocytochemie i fluorescenční \textit{in situ} hybridizace (FISH) a měření vzorků super-rozlišovacím mikroskopem Vutara SR-200. Závěrem celé práce je výsledné statistické zpracování získaných dat, založeno na stanovení rozdílů zobrazení mitochondriálního genomu, pomocí vícero typů fluorescenčních sond. Použitím 3D zobrazování dvojitého barevní je možno charakterizovat umístění sekvencí mtDNA v nukleoidu a srovnávat je s umístěním vůči dalším kódovaným sekvencím. Tato navržená metoda je vhodná pro studium zaměřené na porozumění replikace, transkripce a distribuce mutací mtDNA i pro možné využití při diagnostice/léčbě mitochondriálních nemocí v budoucnu.

Abstract:

Nowadays, great attention is paid to mitochondria and the packaging of mitochondrial DNA into nucleoids. Their research, based on imaging methods using 3D super-resolution microscopy, is focused not only to understand and subsequent treatment of mitochondrial diseases (lactate neutralization, antioxidant supplementation, etc.), but also deals with aging or hormesis. The aim of this work is to design and optimize the method for visualization of mitochondrial DNA and understanding its distribution in different cell types by sequence-specific fluorescence probes using 3D super-resolution microscopy. This work involves manipulation with tissue cultures \textit{in vivo}, primer design and its application to construct specific probes by PCR with control of the final product by gel electrophoresis and spectrophotometry. The main part of this work is the use of the probes in combination with the methods of immunocytochemistry or fluorescence \textit{in situ} hybridization (FISH) and the measurement of the samples by super-resolution nanoscope Vutara SR-200. The conclusion of the whole work is resulting statistical processing of the obtained data, based on the determination of the differences in the representation of the mitochondrial genome, using several types of fluorescence probes. By using double color 3D imaging, the positioning of the sequences of mtDNA in nucleoid could be characterized, and compared with the positioning of other encoded sequences. The developed method is suitable for studies focused on understanding of replication, transcription or distributions of mtDNA mutations and for future clinical diagnostic/treatments of mitochondrial diseases.
