Telomere-binding proteins charakterization

Abstract:

Předkládaná dizertační práce se zabývá charakterizací telomer-vazebných proteinů u A. thaliana, které byly predikovány z databází podle podobnosti jejich primární sekvence s jinými telomer-vazebnými proteiny z jiných organizmů. Telomer-vazebné proteiny se dělí na dvě základní skupiny. První skupinou jsou proteiny s afinitou k dvojvláknové telomerické DNA, zatímco druhá skupina vykazuje afinitu k jednovláknovému přesahu G-bohatého řetězce. Telomerické nukleoproteinové komplexy slouží jako ochrana přirozených konců a přispívají k jejich odlišení od chromozomálních zlomů. Proteiny asociované s telomerami však mají celou řadu jiných funkcí, jako jsou například regulace délky telomer, regulace přístupu telomerázy k telomerám či vznik vyšších struktur (např. t-smyčky). Prvním cílem mé dizertační práce bylo prokázat a blíže charakterizovat vazbu na DNA dvou proteinů ze SMH rodiny, u nichž se předpokládalo, že by se mohly vázat na dvojváknové telomerické repetice. Tyto proteiny obsahují na svém N-konci myb-doménu typu telobox, v centrální části H1/5 doménu a na C-konci coiled-coil doménu. Proteiny fúzované s His-tagem exprimované v bakteriálním systému jsem purifikovala pomocí chelatační chromatografie. S použitím retardačních analýz jsem prokázala, že takto purifikované proteiny AtTRB2 a AtTRB3 se specificky váží jak na dvojvláknovou rostlinnou telomerickou sekvenci (TTTAGGG)n, tak na jednovláknový G-bohatý řetězec této sekvence. Jejich schopnost se vázat na telomerickou DNA se zvyšuje se vzrůstajícím počtem telomerických repetic. Vazba proteinů na dvě telomerické repetice oddělené netelomerickým linkerem závisí na tom, zda jsou telomerické repetice orientovány na stejnou stranu, a nebo na opačné strany dvojšroubovice DNA. Ani jeden z proteinů, či jejich směs, neovlivňuje aktivitu telomerázy in vitro. Dalším cílem bylo naklonovat a exprimovat dva proteiny, které jsou sekvenčně podobné lidskému proteinu specificky se vážícímu na jednovláknový přesah G-bohatého řetězce. Ze dvou predikovaných genů kódujících proteiny AtPOT1-1 a AtPOT1-2 se mi podařilo exprimovat v bakteriích pouze protein AtPOT1-2. Exprimovaný protein AtPOT1-2 byl však díky své hydrofobicitě z větší části lokalizován v inkluzních tělíscích. Protein AtPOT1-2 jsem purifikovala chelatační chromatografií z menší frakce lokalizované v solubilní fázi. Touto metodou byl společně s proteinem AtPOT1-2 v nadbytku purifikován chaperon GroEL. Ačkoliv jsem se snažila chaperon odstranit různými postupy, nepodařilo se mi dosáhnout výraznější čistoty proteinu AtPOT1-2. U proteinu purifikovaného z bakteriálního extraktu, stejně jako u proteinu získaného z in vitro translace v pšeničném extraktu, se nepodařilo prokázat schopnost proteinů specifické vazby na jednovláknovou telomerickou DNA. Paralelní analýza protein-proteinových interakcí však ukázala, že tento protein je schopen vazby na telomery prostřednictvím asociace s proteinem AtTRB1. V kontextu s dalšími výsledky týkajícími se AtTRB-like i AtPOT-like proteinů získanými kolegy z naší laboratoře lze tedy soudit, že tyto proteiny patří mezi komponenty nukleoproteinového komplexu telomer a mohou se podílet na regulaci jejich délky.

Abstract:

This thesis is focuses on the characterization of telomere-binding proteins in A. thaliana. Proteins of interest were chosen according to their primary sequence similarity with known telomere-binding proteins from other organisms. Telomere-binding proteins can be divided into two principal groups. The first one includes proteins which bind to the G-rich single-stranded DNA, while the second comprises proteins with affinity to the double strand of telomeric DNA. Nucleoprotein complexes at the telomeric end serve as a protection of natural ends and contribute to distinguishing these ends from sites of DNA damage. Telomere-associated proteins are involved in a number of different other functions e.g. telomere length regulation, regulation of the telomerase access to the telomeres or promotion of higher structure (e.g. t-loops). The first aim of my work was to prove and closely characterize the predicted ability of these two SMH-family-proteins to bind the ds-telomeric sequence. Proteins from the SMH family contain N-terminal telobox-type myb-domain, central H1/5 domain and C-terminally positioned coiled-coil domain. His-tag fused proteins expressed in bacterial system were purified by metal-chelating chromatography. Retardation analysis revealed that the purified proteins AtTRB2 and AtTRB3 are able to bind plant telomeric sequence (TTTAGGG) specifically. They bind to double-stranded or G-rich single-stranded telomeric sequence with affinity proportional to the number of telomeric repeats. Substrates bearing a non-telomeric DNA sequence positioned between two telomeric repeats were bound with efficiency depending on whether the telomeric repeats were exposed on the same or opposite side of the surface of the DNA helix. None of the proteins or their mixture affects telomerase activity in vitro. Cloning, expression and purification of two other proteins, which are similar to specific human G-rich single-strand binding protein was the next aim of my work. Of the two predicted proteins, AtPOT1-1 and AtPOT1-2, only AtPOT1-2 was succesfully expressed in bacteria. However, this protein was due to its hydrofobicity localized mainly in the inclusion bodies. For metal-chelating chromatography purification I used a fraction of the protein AtPOT1-2 isolated from soluble phase. This resulted in a significant co-purification of chaperon GroEL along with the protein AtPOT1-2. Although different aproaches to eliminate the chaperon were undertaken, none of these resulted in obtaining the AtPOT1-2 in high purity. No single-strand binding ability of protein AtPOT1-2 purified from bacterial extract or expressed in vitro translation in wheat germ extract was proved. Parallel analysis of protein-protein interactions revealed that this protein is able to bind to telomeric repeats through its association with the AtTRB1 protein. Different results related to AtTRB-like and AtPOT-like proteins obtained by my colleagues support the theory that these proteins are components of nucleoprotein complex of telomeres and could be involved in the regulation of their length.
