Abstract:

V této doktorské práci popisuji studium několika biologicky významných protein/RNA komplexů pomocí výpočetních metod. I přes biologický význam protein/RNA interakce byla většina simulací v minulosti použita spíše pro studium izolovaných monomerů. Důvodem je to, že simulace komplexů jsou oproti izolovaným monomerům výrazně složitější. Jedním z klíčových přínosů této disertační práce je rozsáhlé testování chování silového pole pro simulace protein/RNA komplexů a vytvoření sady praktických doporučení pro práci s těmito systémy, což je informace která až dosud v literatuře zcela chyběla. Simulace jsou následně použity pro studium několika biologicky významných protein/RNA komplexů - Fox-1, SRSF1, CUG-BP2 a HIV-1 reverzní transkriptázy. V těchto projektech jsem ukázal, že simulační metody jsou ideální pro interpretaci biomolekulárních struktur a mohou nám poskytnout i zcela nová strukturní data jako jsou informace o hydrataci, molekulových interakcích nebo strukturním průměrování.

Abstract:

In this dissertation thesis, I explore several biologically significant protein/RNA complexes using computational methods. Despite their biological importance, the simulations were in the past more often used to describe structures of isolated monomers. This is because the simulations of complexes are inherently more difficult. Thus, one of the main contributions of this thesis is providing a benchmark of force-field performance for simulations of protein/RNA complexes and describing a framework for conducting such simulations, which is something that was previously entirely missing in the literature. The simulations are then used to study several biologically important protein/RNA complexes - Fox-1, SRSF1, CUG-BP2, and HIV-1 reverse transcriptase. I show that the simulation methodology is ideal for interpreting biomolecular structures, but it is also able to supply us with previously unknown structural data such as information on hydration, new molecular interactions, or instances of structure averaging.
