Analysis of BH3 domains from apoptotic proteins using structural bioinformatics approaches

Abstract:

V této diplomové práci se věnuji detailnímu mechanismu programované buněčné smrti reprezentované apoptózou. Rodina BCL-2 proteinů zaujímá v tomto procesu nejvýznamnější roli, zejména pak BH3-only proteiny se strukturně podobným regionem - BH3 doménou, která slouží jako vazebné místo pro komplexující molekuly. Cílem této práce je najít a analyzovat proteiny obsahující BH3 doménu. Nejprve jsem shromáždila struktury z Protein Data Bank, které obsahují BH3 doménu, pomocí tří různých postupů. Poté jsem sloučila výsledky těchto postupů do jedné datové sady. Dále jsem pomocí superimpozice analyzovala vliv hlavního proteinu, komplexující molekuly, organismu, funkce proteinu v průběhu apoptózy na strukturu BH3 domény. Výraznější vliv na strukturu je typ hlavního proteinu oproti komplexující molekuly. Evolučně vyšší organismy obsahují méně podobné BH3 domény zřejmě proto, že se tyto proteiny zapojují do více specifických reakcí během procesu programované buněčné smrti. Motivy enablerů jsou více různorodé, což může být způsobeno specifickou vazbou k molekulám blokujícím apoptózu.

Abstract:

In this thesis I focused on detailed mechanism of programmed cell death represented by apoptosis. A key role plays the BCL-2 family of proteins, concretely BH3-only proteins with a region of sequence similarity - the BH3 domain, which serves as a binding site for molecule to complex with. The aim of this thesis is to find and analyze proteins with the BH3 domain. At first, I collected Protein Data Bank structures containing BH3 domain by three different approaches. Then, I joined results of these approaches into one dataset. Afterwards, I analyzed using the superimposition, how the structure is influenced by type of main protein, complexing molecule, organism and its function during the process of cell death. Impact of the main protein on structure was more significant than within the complexing molecule. Moreover, evolutionally higher organisms have less similar BH3 domains due to the more specific reactions through apoptosis. Enablers have more heterogenous motifs, which may be caused by specific binding to pro-survival molecules.
