Epigenetic changes in plant transgenes during dedifferentiation processes

Abstract:

Rostlinné buněčné kultury se využívají k tvorbě transgenních proteinů nebo k rychlému množení rostlin. Nicméně, během kultivace buněk dochází k různým genetickým a epigenetickým změnám jako je například umlčování transgenů. Hlavním cílem této diplomové práce bylo studovat přeměnu posttranskripčního genového umlčování (PTGS) na transkripční genové umlčování (TGS) v průběhu dediferenciace a kultivace kalusové kultury tansgenního tabáku (Nicotiana tabacum). Pomocí hydrogensiřičitanového sekvenování jsem detekoval pokles metylace DNA v blízkosti obrácené repetice v TGS epialele v porovnání s PTGS epialelou. Pomocí chromatin imunoprecipitace jsem určil distribuci histonových modifikací u šesti genů, které jsou zodpovědné za epigenetickou regulaci. Výsledky naznačují, že ihned po vytvoření kalus tyto geny prodělají změny rozložení histonových značek. Pozdější fáze kalusu vykazovaly nižší variabilitu než ty počáteční. Gen ROS1 by mohl být zodpovědný za konverzi PTGS na TGS u trangenního lokusu.

Abstract:

Plant cell cultures are used for production of transgenic proteins and rapid reproduction of plants. However, during in vitro cultivation of cell numerous genetic and epigenetic alterations may occur, including transgene silencing. The aim of this diploma thesis was to study conversion of posttranscriptional gene silencing (PTGS) to transcriptional gene silencing (TGS) in a tobacco (Nicotiana tabacum) transgene locus during dedifferentiation and callus culture cultivation. Using bisulfite sequencing, I have identified reduced DNA methylation of nonsymmetrical motifs close to the inverted repeat center in a TGS epiallele compared to the PTGS epiallele. I have used chromatin immunoprecipitation to determine histone modifications patterns at 6 genes which are responsible for epigenetic regulation. The results indicate that immediately after the callus induction many of these genes undergo changes of composition of histone marks. Late stages of cell culture appeared to have reduced variability than the cells from the initial phases of callus. Gene ROS1 may account for conversion of PTGS to TGS of a transgene locus.
