Abstract:

Matematické modelovanie v systémovej biológii s využitím bežných prístupov je obvykle obmedzené kombinatorickou explóziou na úrovni popisu modelu. Jedným z potenciálnych prístupov, ktorý rieši tento problém, je špecifikácia biochemických interakcií pomocou pravidiel, ktoré umožňujú prezentáciu v stručnej a zrozumiteľnej forme. Takýto model založený na pravidlách sa dá použiť na automatické vygenerovanie matematických modelov. Hlavným cieľom práce je vývoj analytických metód pre modely založené na pravidlách fungujúce na úrovni popisu modelu so zameraním na problém škálovateľnosti spustenia modelu a tiež vývoj nástroja na podporu tzv. jazyka biochemického priestoru, ako jazyka vhodného na popis tohto typu modelov v systémovej biológii. Dôraz je kladený na vývoj metód, ktoré poskytujú presné výsledky v porovnaní s aproximatívnymi metódami a zároveň sa vyhnú úplnému enumerovaniu stavového priestoru. Práca sa predovšetkým zameria na tzv. model checking, syntézu parametrov a analýzu robustnosti.

Abstract:

The conventional mathematical modelling in systems biology is usually limited by the combinatorial explosion on the level of model description. One of the potential approaches is the idea to specify the biochemical interactions as rules, which allow the presentation in a concise and understandable form. The rule-based model can be used to generate different mathematical models automatically. The main objectives of the thesis are to develop analysis methods for rule-based models operating on the level of the model description, targeting the model execution scalability problem, and to develop a software tool for support of Biochemical Space Language, as a representative of rule-based languages suitable for modelling in systems biology. The main effort is to develop exact methods which provide global guarantees overcoming the limitations of approximative, sampling, and bounded methods while avoiding complete state space exploration. The emphasis is placed on model checking, parameter synthesis, and robustness analysis.
