Evaluation Framework for Comparative Analysis of Protein Structure Embedding Methods in the AlphaFold Database

Abstract:

Revoluce v predikci struktury proteinů, kterou přinesl AlphaFold, otevřela nové možnosti ve výzkumu strukturální biologie. I když je databáze AlphaFold, zahrnující 214 milionů proteinových struktur, open source, její rozsáhlost představuje výzvu při hledání souvislostí mezi proteiny. Aby se usnadnila orientace v těchto rozsáhlých datech, bylo vytvořeno několik metod, které reprezentují proteiny pomocí vektorů. Mezi těmito metodami však nejen neexistuje žádný srovnávací test, ale zároveň nebyla zveřejněna ani částečná databáze s jejich předpočítanými hodnotami. Tato práce se zaměřuje na problematiku převodu proteinových struktur na vektory. Obsahuje popis state-of-the-art existujících metod, implementaci v cloudu a následnému porovnání kvality jednotlivých metod. Výstup z této práce obsahuje 5 verzí předpočítaných vektorů proteinů z celé AlphaFold databáze, které jsou k dispozici v Českém Národním repozitáři veřejnosti.

Abstract:

The revolution in protein structure prediction brought about by AlphaFold has opened new research possibilities in structural biology. Though the AlphaFold database, consisting of 214 million protein structures, is open source, its voluminous nature presents a significant challenge for extracting meaningful knowledge. While several protein vector representation methods have been created to ease orientation in this large-scale data, no benchmark has been performed between the methods, and there is currently no open-source database available to the public that would contain precomputed embeddings of even a fraction of currently predicted protein structures. Therefore, this thesis addresses these issues by investigating the state-of-the-art vector representations of proteins, benchmarking them, and then open-sourcing five embeddings computed for the entire AlphaFold database, making the data available for further use.
