The application of clustering methods on data of clinical registries

Abstract:

V mnoha případech se biologové ptají, zda jimi sesbíraná data spadají do nějakých přirozených skupin a pokud ano, kolik takových skupin je a která pozorování spadají do které skupiny. Cílem této diplomové práce je příprava rešerše o metodách shlukové analýzy, otestování těchto metod v dostupném matematickém a statistickém softwaru a příprava metodiky a funkčního algoritmu pro vyhledání podobných či stejných objektů ve vybraném klinickém registru. První část práce je zaměřená na popis existujících metod shlukovacích analýz vyhledaných v literatuře. V další části byly na klinický registr AHEAD (popisující akutní srdeční selhání) aplikovány některé z těchto hierarchických aglomerativních (metoda nejbližšího i nejvzdálenějšího souseda, Wardova metoda, metoda průměrné vazby) i nehierarchických (k-means) shlukovacích metod. Tato data byla předzpracována a vyčištěna pomocí vhodné transformace a Grubbsova testu pro detekci odlehlých hodnot. Výběr vhodných proměnných pro shlukovací analýzy byl proveden metodou analýzy hlavních komponent. V poslední části této diplomové práce je představen algoritmus pro hledání duplicit s různými modifikacemi včetně popisu výběru vhodných atributů pro univerzálnost tohoto algoritmu pro různé typy klinických registrů. Pomocí algoritmu pro vyhledání duplicit bylo odhaleno a potvrzeno celkem 52 duplicitních pacientů v různých klinických registrech. Jako základní software byl použit program Statistica for Windows, dále Matlab a pro vizualizaci dat Microsoft Excel.

Abstract:

In a lot of situations biologists who collected some data ask, whether these observations belongs to some natural groups and if they do, how many groups are there and which observations belongs to some concrete group. The aim of this thesis is to prepare a background research about a methods of cluster analysis, to apply some of these methods to clinical registry in acceptable mathematical and statistical software and to prepare metodics and useful algorithm for finding alike objects in chosen clinical registry. The first part of this thesis describes some methods of clustering data. In the second part methods (hierarchical – the nearest neighbour, the furthest neighbour, ward’s method and unweighted average distance method, non-hierarchical – k-means) are applied to clinical registry AHEAD (describing acute heart failure). This dataset was preprepared and purified by suitable transformation and Grubb’s test for outliers. Acceptable attributes were chosen by principal component analysis. In the last part of this thesis the algorithm for finding duplicities with some modifications is presented including the description of cosing appropriate attributes to let the algorithm be universal for a lot of different clinical registries. With the aid of this algorithm there were found 52 duplicite patient’s in different clinical trials. As a basic software Statistica for Windows and Matlab were used same as Microsoft Excel for data visualization.
