Fast Level Set-Like Algorithms in Fluorescence Microscopy

Abstract:

Nedávný pokrok u fluorescenčních mikroskopů s vysokým rozlišením a fluorescenčních barviv umožňuje molekulárním biologům pozorovat subcelulární struktury, jako jsou chromozómy nebo dokonce jednotlivé proteiny či geny, a studovat dynamiku různorodých intracelulárních a intercelulárních procesů. Nicméně výzkum v této oblasti je stále více závislý na automatizovaných nebo alespoň poloautomatizovaných technikách zpracování obrazu, protože velké množství obrazových dat pořízených během biologických experimentů lze stěží analyzovat ručně. Proto existuje přirozený požadavek na vývoj robustních a rychlých metod, které by pomohly biologům dosáhnout podložených závěrů z nasnímaných obrazových dat. Pro další analýzy je klíčová zejména přesná detekce zkoumaných struktur. Modely implicitních aktivních kontur jsou pokročilé a matematicky dobře založené metody, které jsou široce používané při zpracování obrazu a v příbuzných oblastech. Tyto modely jsou schopny detekovat struktury mající složité hranice, aniž by bylo potřeba dopředu znát jejich počet či tvar. Naproti tomu jejich implementace pomocí Level Set metody vede na numerické řešení parciálních diferenciálních rovnic, což představuje výpočetní zátež znemožnující použití těchto modelů v aplikacích v reálném nebo skoro reálném čase. Během posledních dvou desetiletí byla navržena spousta aproximací urychlujících Level Set metodu, které jsou ale zřídkakdy používány pro segmentaci obrazových dat pořízených fluorescenčními mikroskopy. Cílem této práce je prozkoumat možnosti rychlých aproximací Level Set metody ve fluorescenční mikroskopii. Zejména se zaměříme na segmentaci buněk a buněčných jader. Přínos této práce lze rozdělit do čtyř částí. Nejprve provedeme porovnání tří existujích rychlých aproximací určených pro geodetický model implicitních aktivních kontur při segmentaci buněčných jader v obrazových datech pořízených fluorescenčním mikroskopem. Ukážeme, že porovnávané metody dosahují velice podobných výsledků, přičemž Nilsson-Heyden algoritmus je zhruba o dva řády rychlejší než Sparse-Field metoda a Deng-Tsui algoritmus. Ve druhé části modifikujeme Nilsson-Heyden algoritmus, abychom získali rychlou aproximaci Level Set metody pro minimalizaci Chan-Vese funkcionálu. Modifikovaný algoritmus porovnáme s dvěma existujícími metodami minimalizujícími Chan-Vese funkcionál, abychom ukázali jeho rychlost a nízkou spotřebu paměti. Nilsson-Heyden algoritmus a jeho modifikce jsou dále vylepšeny ve třetí části. Tyto algoritmy jsou integrovány s omezeními, která zachovávají topologii a jsou založena na konceptu jednoduchého bodu z digitální geometrie a značkovací funkce, abychom získali rychlé a topologii zachovávající metody pro vývoj implicitních aktivních kontur. Nakonec představíme tři aplikace použití těchto metod pro generování trojrozměrných digitálních fantomů buněčných jader, segmentaci dotýkajících se buněčných jader a sledování pohybu živých buněk v časových sériích.

Abstract:

The recent development of high-resolution fluorescence microscopes and fluorescent dyes allows molecular biologists to observe subcellular structures, such as chromosomes or even individual proteins or genes, and study the dynamics of various intracellular and intercellular processes. However, the research in this field has become dependent increasingly on automated or at least semi-automated image processing techniques due to a huge amount of image data acquired during biological experiments, that can hardly be analyzed manually. There is a natural demand for robust and fast methods that would help the biologists to reach well-founded conclusions from the acquired image data. In particular, accurate detection of desired structures is crucial for any further analyses. The implicit active contour models are sophisticated and mathematically well-founded methods widely employed in image processing and related areas. They are able to detect structures of complex boundaries without any a priori knowledge about their number or shapes. On the other hand, their implementation using the level set framework leads to a numerical solution of partial differential equations, which is a computational burden limiting the use of these models in real-time or at least near real-time applications. Over the last two decades, many approximations aimed at speeding up the level set framework have been proposed. However, they have seldom been used for image segmentation of fluorescence microscope images. The aim of this thesis is to investigate the possibilities of fast level set-like algorithms in fluorescence microscopy. We mainly focus on the segmentation of cells and cell nuclei. Our contribution can be divided into four parts. First, we provide a comparison of three existing fast approximations of the level set framework intended for the geodesic active contour model in the context of the cell nucleus segmentation in fluorescence microscope images. We show that all the compared methods produce very similar results, but the Nilsson-Heyden algorithm is about two orders of magnitude faster than the sparse-field method and Deng-Tsui algorithm. In the second part, we modify the Nilsson-Heyden algorithm to obtain a fast level set-like algorithm that minimizes the Chan-Vese model. We compare its performance with two other existing methods minimizing this model to show its speed and low memory demands. The Nilsson-Heyden algorithm and its modification are improved further in the third part. We integrate these algorithms with topology-preserving constraints exploiting the simple point concept from digital geometry and object indication function to obtain fast topology-preserving algorithms for tracking implicit active contours. Finally, we present three applications of the topology-preserving routines for generating 3D cell nucleus-like digital phantoms, segmentation of touching cell nuclei, and tracking of living cells in time-lapse series.
