Electroanalytical and Spectral Study of Cytosine and Guanine rich Oligonucleotides

Abstract:

Předkládaná diplomová práce se zabývá elektrochemickou a spektrální studií krátkých homo-oligodeoxynukleotidů (ODN) bohatých na cytosin nebo na guanin. Elektrochemie se týká redoxních procesů na visící rtuťové kapkové elektrodě (HMDE) v roztocích pufrů s různým pH. Kromě klasických voltametrických metod jako lineární sweep voltametrie (LSV) a cyklické voltametrie (CV), je v práci využita i novější metoda - eliminační voltametrie s lineárním skenem (EVLS). Spektrální studie spočívá na absorpčních spektrech a spektrech cirkulárního dichroismu. Komparativní hodnocení struktury a funkce jednotlivých ODN (dCx, dGy, kde x je 3-9 a y je 3, 6, 9) pomáhá pochopit chování studovaných homo-ODN v roztocích a na nabitém fázovém rozhraní v závislosti na pH, teplotě, iontové síle a délce řetězce. Bylo zjištěno, že ve slabě kyselých roztocích ODN bohaté na cytosin tvoří stabilní struktury tzv. i-motivy, které vyžadují částečnou protonizaci nukleobáze. Jediným oligodeoxynukleotidem, který tento i-motiv netvoří, je dC3. Guaninovým ODN bylo za poslední dobu věnováno několik studií a zjistilo se, že dokáží pomocí g-kvartetu vytvořit strukturu s multiplexem (tetraplexem), která byla nalezena v telomerických repeticích DNA a promotorových oblastech některých proto-onkogenů. Protože složitější struktury (multiplexy a vlásenky) podmíněné Hoogsteenovým párováním bází v ODN s vícenásobnou opakující se sekvencí C či G jsou často pozorovány v promotorové oblasti onkogenů a lidské telomerické DNA, je taková studie významná.

Abstract:

An electrochemical and spectral study of short cytosine- or guanine-rich oligodeoxynucleotides (ODNs) on a hanging mercury drop electrode (HMDE) in buffered solutions with different pH is presented. We found out that C- or G-rich ODNs form stablestructures at a slightly acidic pH. Besides the common electrochemical methods, such as linear sweep voltammetry (LSV) and cyclic voltammetry (CV), in this study was used elimination voltammetry with linear scan (EVLS). Spectral study consists of the absorption spectra and circular dichroism spectra. Comparative evaluation of the structure and function of each homo-ODN (dCx, where x is 3-9, and y is 3, 6, 9) helps to understand the behaviour of the studied homo-ODN in solutions and on charged interface depending on pH, temperature, ionic strength, and chain lenght. It was discovered, that in slightly acidic buffers C-rich ODNs form stable structures, the so-called i-motifs, requiring a partially protonised nucleobase, exept for oligo-deoxynucleotide dC3, which i stoo short to forma n i-motif structure. Guanine ODN structures have recently been paid great interest, and it was discovered, that they can form multiplex (tetraplex) structure via a g-quartet, which was found in DNA telomerase repetitions and in the promoter regions of certain proto-oncogenes. Since more cimplicated structures (multiplexes, hairpins) conditioned by Hoogsteen base pairing in the ODN with multiple repetitive C- or G-sequences are often observed in the promoter region of the oncogenes and of human telomeric DNA, such a study is signifiant.
