Mutageneze proteinů vázajících sacharidy - účinný nástroj pro přípravu vysokoafinitních lektinů

Mutagenesis of carbohydrate-binding proteins - the efficient tool for preparation of high-affinity lectins

Abstract:

Cukry hrají v živé přírodě důležitou roli nejenom jako zdroj energie, ale jsou také důležitými součástmi různých proteinů a lipidů a v hojné míře jsou přítomny na površích buněk. Vzhledem ke svým vlastnostem se cukry často podílejí na interakcích na molekulární a buněčné úrovni. Proteiny, které interagují s cukry vratně a s vysokou specifitou, se nazývají lektiny. Nepatří mezi protilátky a ani nemají žádnou katalytickou aktivitu. Mutageneze lektinů se využívá nejen pro detailní charakterizaci jejich vazebných vlastností ale také pro přípravu lektinů s pozměněnou specifitou a vylepšenou afinitou V rámci této disertační práce byla použita deleční mutageneze pro přípravu funkční varianty lektinu intelektinu 1 a místně cílená mutageneze pro přípravu mutantních variant lektinů patřících do nadrodiny PA IIL, aby mohly být detailně charakterizovány jejich vazebné vlastnosti. Dále byly optimalizovány metody, které by mohly být využity pro high-throughput screening knihoven mutantů, a to by umožnilo provádět řízenou evoluci lektinu PA IIL. Byl připraven deleční mutant lidského intelektinu 1, aby byla získána funkční varianta tohoto proteinu pro jeho následnou strukturně funkční charakterizaci. Produkce tohoto mutanta byla úspěšně optimalizována v prokaryotickém expresním systému E. coli a v eukaryotickém expresním systému LEXSY. Na základě výsledků získaných metodami in silico racionálního designu byli připraveni mutanti PA IIL G24D, G24N, G24R a G24W a byly charakterizovány termodynamické parametry jejich interakcí. Dále byli připraveni mutanti PA IIL T45A, T98H, T98Y a T98W, aby byl otestován vliv těchto aminokyselin na specifitu, afinitu a termodynamické parametry vazby. Výsledky ukázaly, že mutant T45A vykazoval sníženou afinitu vůči methylfukosidu, a to potvrdilo význam hydrofobní interakce threoninu v této pozici. Mutant T98H měl být strukturním analogem histidinem 112 u BC2L A, ale nedošlo u něj ke zvýšení afinity vůči methylmanosidu. Mutanti T98Y a T98W sloužili ke zkoumání vlivu aromatických aminokyselin v pozici 98 na vazbu těchto ligandů. Výsledky ukázaly zvýšení entropického příspěvku, a to je pro interakce lektinů se sacharidy neobvyklé. Byl připraven a charakterizován nový mutant A22S lektinu RS IIL. Podle předpokladů došlo u tohoto mutanta k převrácení jeho vazebné preference z manosidů na fukosidy, a to potvrdilo význam aminokyseliny v první pozici triády specifity pro sacharidovou preferenci tohoto lektinu. Během optimalizace high-throughput sceeningu se podařilo získat mutanta PA IIL_6×HisTag_T98I, a i přes jeho špatnou rozpustnost se podařilo s tímto mutantem provést ITC měření, které ukázalo, že jeho asociační konstanta byla vyšší při interakci s methylfukosidem. Další část práce byla zaměřena na testování možnost využití metody SPR pro high-throughput screening knihoven mutantů lektinu PA IIL. Konkrétně bylo testováno SPR měření lektinu PA IIL produkovaného do media, které se ukázalo jako nedostatečně efektivní. Dále bylo testováno SPR měření vzorků, které byly purifikovány pomocí centrifugační chelatační kolonky s Ni NTA sorbentem, ale i tento postup se ukázal jako nevhodný. Nakonec bylo úspěšně otestováno SPR měření vzorků, které byly přečištěny inkubací při vyšší teplotě na základě termostability PA IIL. Také se podařilo získat optimální postup pro přípravu knihoven mutantů lektinu PA IIL S23xA24x, které mohou sloužit pro další optimalizaci high-throughput screeningu. Také byla úspěšně optimalizována a otestována aglutinační esej s detekcí pomocí jednoduchého mikroskopu. Tato rychlá a levná metoda se ukázala jako dostatečně vhodná pro semi-kvantifikaci vazebných vlastností lektinů přímo v buněčných lyzáte

Nakonec byla úspěšně optimalizována metoda fluorescenčního značení lektinů PA IIL nadrodiny a touto metodou byly připraveny značené lektiny BC2L A a BC2L C ct, které byly poskytnuty pro otestování mikroarraye zaměřené na bakteriální sacharidy a lektin PA IIL, který byl poskytnut pro studium interakcí bakterie Pseudomonas aeruginosa s plicním epitelem myších modelů.

Abstract:

In the living nature, sugars play an important role not only as a source of energy but they are also substantial constituent parts of various proteins and lipids, and therefore, they are abundantly present on cell surfaces. Due to their features, sugars are often involved in interactions at molecular and cell level. Proteins interacting with saccharides reversibly and with high specificity are called lectins. They do not belong to antibodies and they lack any catalytic activity. Mutagenesis approach is often utilized for detail characterization of lectin binding properties, and it is also used for preparation of lectins with modified specificity and improved affinity. In this PhD thesis, deletion mutagenesis was used to prepare functional variant of lectin intelectin 1, while site-directed mutagenesis was used to prepare mutant variants of lectins belonging to PA IIL superfamily for detail characterization of their binding properties. In addition, optimization of methods, which could be used for high-throughput screening of mutant libraries, was performed to allow directed evolution of lectin PA IIL. Deletion mutant of human intelectin 1 was prepared to obtain functional variant of this protein for its subsequent structure-function characterization. Production of this mutant was successfully optimized in prokaryotic E. coli and eukaryotic LEXSY expression systems. Based on results obtained via methods of in silico rational design, PA IIL mutants G24D, G24N, G24R and G24W were prepared and thermodynamic parameters of their interactions were characterized. Furthermore, PA IIL mutants T45A, T98H, T98Y and T98W were prepared to test the influence of these amino acids on the specificity, affinity, and thermodynamic parameters of binding. Results showed decreased affinity of mutant T45A to methylfucoside, which confirmed the importance of a hydrophobic contact between this ligand and threonine in position 45. Mutant T98H should be structural analogue of histidine in position 112 present in BC2¬L A homolog, but it did not show increased affinity to methylmanoside. Mutants T98Y and T98W served for investigation of the impact of aromatic amino acids in position 98 on ligand binding. Results showed an increased entropic term, which is unusual for lectin-saccharide interactions. New A22S mutant of lectin RS IIL was prepared and characterized. Sugar preference of the mutant changed from mannosides to fucosides, as expected. This fact confirmed the importance of the first amino acid of specificity triad for sugar preference of this lectin. During high-throughput screening optimization, mutant PA IIL_6×HisTag_T98I was prepared, and despite its poor solubility, ITC measurement was performed. Results showed that the association constant of this mutant was increased when interacting with methylfucoside. Next part of the PhD thesis was focused on SPR applicability for high-throughput screening of PA IIL lectin mutant libraries. Concretely, SPR measurement of lectin PA IIL produced in cultivation medium was tested, however measurement of lectin interaction directly in medium proved to be ineffective. PA IIL samples purified on Ni NTA spin columns were tested but this purification step proved to be incompatible with SPR measurements. Considering the high PA IIL thermostability, heat treatment of samples was tested as a cleaning step before measurement to decrease the amount of E. coli ballast proteins in non-purified cell lysates. This procedure proved to be most promising. In addition to the optimization of high-throughput screening process, an optimization of production of targeted-random mutants PA IIL S23xG24x was performed successfully. Hence, procedure for preparation of mutant libraries was obtained and these libraries could serve for further optimization of high-throughput screening. icient for semi-quantitative analysis of lectin binding properties directly in cell lysates without any need for purification step. This method was successfully utilized for specificity determination of newly prepared mutant RS IIL A22S. The last method successfully optimized in this work was fluorescent labeling of lectins belonging to PA IIL superfamily. Prepared fluorescently labeled lectins BC2L A and BC2L C-ct were provided for testing of microarray focused on bacterial saccharides. Labeled lectin PA IIL is being used for study of interactions of bacterium Pseudomonas aeruginosa with pulmonary epithelium in mouse models.
