Concept learning in digital pathology

Abstract:

Digitálna patológia spôsobila revolúciu v oblasti tým, že zefektívnila diagnostiku chorôb ako napríklad rakovina. Modely strojového učenia, špecificky najmä neurónové siete, sa v súčasnosti používajú v klinickej praxi na zlepšenie a zrýchlenie procesu diagnostiky. Hlavným problémom pri použití týchto modelov je ich interpretovateľnosť keďže medicína je kritická oblasť, kde je spoľahlivosť kľúčová pre bezpečnosť pacienta. Táto práca sa zaoberá problémom interpretovateľnosti neurónových sietí pomocou techník založených na konceptoch - TCAV. Tieto techniky majú za cieľ odhaliť zmysluplné vizuálne štruktúry v dátach, ktoré ovplyvňujú predikcie modelu. Konkrétne sme experimentovali s automatickou detekciou konceptov v digitálnych slidoch biopsií prostaty a tiež ostatných typov tkanív, modifikovali sme metódy založené na konceptoch pre ich použitie na patologických dátach – digitálnych mikroskopických snímkoch tkanív s dôrazom na automatické hľadanie konceptov. Vybrané metódy sme následne aplikovali na špecifický model - binárny klasifikátor architektúry VGG16 natrénovaný pre detekciu rakoviny prostaty.

Abstract:

Digital pathology has revolutionized the field by facilitating accurate and efficient disease diagnosis, particularly in cases such as cancer. Machine learning models, particularly deep learning models, are nowadays used in clinical practice to improve diagnostic speed and accuracy. However, their lack of interpretability poses a substantial challenge, especially in critical domains like medicine, where understanding decision-making processes is crucial to avoid misdiagnoses and ensure patient safety. This thesis addresses the interpretability issue by applying concept-based techniques within the context of digital pathology. Concept-based methods aim to reveal meaningful visual structures in data that influence the model’s decisions. More specifically, we experimented with the automatic detection of such concepts in the whole slide images of prostate needle biopsies and also different types of tissue, we modified concept based methods to make them work on pathological data --whole slide images—and then evaluated the influence of detected concept on a specific classifier - VGG16 binary classifier trained to detect prostate cancer.
