Autophagy and characterization of anti-ATG4A antibody epitopes using a "phage display" method

Abstract:

Tato bakalářská práce se věnuje v teoretické části stručnému popisu signální kaskády autofágie a v praktické části hodnocení výsledků metod „phage display“ a PAGE/imunoblottingu s protilátkou antiAtg4A klon 3-1. Autofágie je evolučně velmi konzervovaný proces, sloužící k degradaci makromolekul i celých organel. Je iniciována nejčastěji environmentálním stresem. Autofágii lze rozdělit na autofágii zprostředkovanou chaperony, mikroautofágii a makroautofágii, z nichž nejvýznamnější je makroautofágie. Autofágie je zprostředkována produkty „AuTophaGy related“ nebo-li Atg genů, které byly poprvé popsány u kvasinek. V buňkách savců se však vyskytuje mnoho homologů těchto genů. Autofágie je velmi komplexní proces. Jeho deregulace má závažné dopady na mnohá onemocnění, včetně nádorových. Autofágie je jak tumor supresivní proces, neboť eliminuje poškozené organely, Sequestrosome 1/p62 a působí jako prevence nekrosy, ale může tumorigenezi i podporovat, když dodává špatně vyživovaným nádorovým buňkám energii rozkladem biomakromolekul. Na regulaci autofágie se podílí i protein Atg4A, cytoplasmatická C proteasa, hrající významnou roli při elongaci a uzavření autofagosomu. V praktické části byla použita metoda „phage display“ pro zjištění epitopu protilátky antiAtg4A klon 3-1. „Phage display“ je metoda založená na interakci knihovny 12-tipeptidů na povrchu fága M13 a cílového proteinu, využívá tedy slabých interakcí mezi peptidy v nativním stavu. Pomocí této metody byly navrženy 2 epitopy této protilátky – HPSPPFV, který počítá se skrytím 2 aminokyselinových zbytků sekundární či terciální strukturou peptidu, a HPSHWP. Následně byly použity metody PAGE a western blotting pro detekci exprese proteinu Atg4A v panelu 22 nádorových buněčných linií. Exprese Atg4A byla prokázána u 21 z nich, a to v různé míře. Tento výsledek podporuje hypotézu zachování a využití autofagické kaskády v nádorových buňkách.

Abstract:

This thesis studies briefly molecular machinery of autophagy in the teoretical section and evaluates results of methods „phage display“ and PAGE/imunoblotting with antiAtg4A clone 3-1 antibody in experimental section. Autophagy is evolutionary well conserved process, which serves for degradation of macromolecules and whole organelles. It is mostly initiated by environmental stress. Autophagy can be devided into 3 groups – chaperone mediated autophagy, microautophagy and macroautophagy, the most important is macroautophagy. Autophagy is mediated by products of „AuTophaGy related“ (Atg) genes, which were first described in yeast. There are a lot of homologues of these genes in mammalian cells. Autophagy is very complex process. Its deregulation has serious impact on many diseases, including cancer. Autophagy is tumor supressive process, because it eliminates damaged organels, Sequestrosome 1/p62 and prevents necrosis, on the other hand it can promote tumorigenesis as well, when it delivers energy to poor nourished cancer cells using decomposition of macromolecules. In regulation of autophagy, studied cytoplasmic C protease Atg4A plays essential role in elongation and closure of autophagosome. In the experimental section, the „phage display“ method was used for identification of the epitope of the antiAtg4A clone 3-1 antibody. “Phage display” is a method based on interaction between library of 12peptides on surface of phage M13 and target protein, it uses interactions between native peptides. Using this method, two epitopes were designed for antibody: HPSPPFV, which considers the hiding of two aminoacids by secondary or tertiary peptide structure, and HPSHWP. The PAGE and the western blotting were used for detection of the protein Atg4A expression in 22 different cancer cell lines. Expression of Atg4A was shown in 21 of them with variable levels. This result supports teory about preservation and use of machinery of autophagy in cancer cells.
