Exploring Protein-Carbohydrate Interactions Using Tools of Molecular Modeling

Abstract:

Interakce mezi proteiny a sacharidy hrají klíčovou roli v mnoha biologických procesech jako je například odstraňování glykoproteinů z krevního oběhu, buněčné rozpoznávání, interakce buněk imunitního systému nebo v rámci procesu nádorového bujení a tvorby metastáz. Tato práce zkoumá možnosti pochopení a návrhu interakcí mezi lektiny a sacharidy pomocí metod molekulového modelování. Interakce lektin-sacharid v komplexech RSL-sacharid byly charakterizovány s využitím základních technik molekulového modelování, zejména in silico mutageneze, molekulového dokování a simulace pomocí molekulové dynamiky. Bylo zjištěno, že testované programy pro molekulové dokování poskytovaly dobré výsledky pro sacharidy s vysokou vazebnou afinitou, avšak nebyly schopny poskytnout jejich správné pořadí. Studium in silico mutantů lektinu RSL s mutacemi na pozicích šesti aminokyselin (Agr17, Glu28, Gly39, Ala40, Trp76, a Trp81) ukázalo, že polární residua Arg17 a Glu28 a nepolární residua Trp76 a Trp81 jsou klíčová pro vazebné schopnosti lektinu. Gly39 může také ovlivňovat vazbu ligandu změnou tvaru vazebného místa. Avšak nejzajímavějším residuem, které by mohlo ovlivňovat selektivitu a/nebo afinitu, se zdá být Ala40. Metoda LIE (Linear Interaction Energy) byla použita pro výpočet vazebných afinit dvou lektinů RSL a PA-IIL vůči sacharidům. Standardní LIE model poskytl dobré výsledky pro RSL, avšak systém PA-IIL představoval větší problém, především kvůli přítomnosti dvou vápníkových iontů. Proto byla použita nová varianta LIE modelu s nezávislým škálováním interakce ligand-kov. Tento model poskytl dobré výsledky pro PA-IIL. Tento Model byl také schopen předpovědět vazebné preference PA-IIL vůči sacharidům pro různé mutace receptoru, což by mohlo být využito pro racionální návrh lektinů. Výpočty vazebných volných energií sacharidů s lektiny mohou být u větších sacharidů limitovány problémem konformačního vzorkování souvisejícího s velikostí sacharidů. Proto jsme použili simulační metodu BP-REMD (Biasing Potential Based Replica Exchange Molecular Dynamics), která aplikuje silový potenciál podél glykosidického spojení čímž je umožněn snadný přechod mezi různými konformacemi. To umožňuje nalézt všechny dostupné konformace sacharidu ve vodném prostředí. Vytvořili jsme BP-REMD protokol pro studium konformačních vlastností sacharidů a provedli jsme konformační prohledávání trisacharidů krevní skupiny B, Lewis A a Lewis X. Lze očekávat, že kombinace uvedených metod může být aplikována na problémy mající využití ve farmaceutickému průmyslu.

Abstract:

Lectin−saccharide interactions play a crucial role in many biological processes such as clearance of glycoproteins from the circulatory system, cell−cell recognition, cell interactions in immune system to malignancy and metastasis. This thesis explores the possibilities of understanding and engineering interactions between lectins and carbohydrates by molecular modeling. Characterization of lectin−saccharide interactions in RSL-saccharide complexes has been carried out by using basic molecular modeling techniques such as in silico mutagenesis, docking, and molecular dynamics simulation. We observe that the tested docking software performed better for high affinity binding saccharides, but did not place the binding affinities in the correct order. Moreover, in silico mutants of six amino acid residues (Agr17, Glu28, Gly39, Ala40, Trp76, and Trp81) in RSL suggested that polar residues Arg17 and Glu28, as well as nonpolar amino acids Trp76 and Trp81, are crucial for binding. Gly39 may also influence ligand binding by changing shape of the binding pocket. However, Ala40 could be the most interesting residue that can affect the selectivity and/or affinity. The Linear Interaction Energy (LIE) approach was then applied to calculate binding affinities of saccharides to two different lectins, RSL and PA-IIL. The standard LIE model performed very well for RSL; whereas, the PA-IIL system, where ligand binding involves two calcium ions, presented a major challenge. To subdue this, we explored a new variant of the LIE model by scaling the ligand-metal ion interactions separately. This model performed well for PA-IIL. This model also predicts the saccharide binding preference of PA-IIL upon mutation of the receptor, which can be used for protein engineering of lectins. Binding free energy calculation of larger saccharides with lectins can be limited by conformation sampling problems associated with large saccharides. Therefore, we applied biasing potential based replica exchange simulation (BP-REMD), which uses a biasing potential along the glycosidic linkage to allow effective transitions between various conformations as a means to find all possible conformations of the saccharide in aqueous environment. We propose a BP-REMD protocol to study the conformational properties of saccharides and preformed conformational sampling of antigenic determinant blood group B, Lewis A, and Lewis X trisaccharides. Overall, it is expected that the combination of these methodologies can be further applied to problems of direct relevance to the pharmaceutical industry.
