Enabling pathway analysis - connecting genomic experiments and gene ontology databases.

Abstract:

Technologie DNA mikročipů umožňuje sledovat expresi tisíců genů v rámci jediného experimentu, jehož výsledkem je seznam odlišně exprimovaných genů. Pouhý pohled na tento seznam ovšem k pochopení složitých mechanismů uvnitř buňky nestačí. Zde přichází na řadu velká výzva, a to správná biologická interpretace těchto výsledků, které lze docílit jejich propojením s online databázemi genových sad a biologických drah, což vede k lepšímu porozumění buněčným procesům jako důmyslné síti funkčně souvisejících komponent. Cílem této práce je vytvořit co nejširší přehled publikovaných metod sloužících k propojení výsledků genomických a proteomických experimentů s těmito databázemi, které poskytují informace o funkci jednotlivých genů a jejich funkčních produktů (proteinů) v biologických drahách. Součástí tohoto přehledu je i softwarová implementace těchto metod. Popis metod je zaměřen na typ testované nulové hypotézy, typ metody ke stanovení obohacení genové sady a také na druh statistické metody k určení významnosti tohoto obohacení, na počet vzorků v datové sadě, dále zda metoda zvažuje oba směry exprese a je-li schopna identifikovat obohacení každé genové sady v individuálních vzorcích. Také je zahrnuta softwarová implementace metod a druh organismu, který je aplikací metody podporován.

Abstract:

DNA microarray technology allows monitoring expression of thousands of genes within a single experiment, resulting in a list of differently expressed genes. A mere glance at this list, however, to understand the complex mechanisms inside the cell is not enough. Here comes the big challenge, the correct biological interpretation of these results, which can be achieved by linking them to an online database of gene sets and biological pathways, leading to a better understanding of cellular processes as an intricate network of functionally related components. The aim of this work is to create the widest possible overview of published methods to link the results of genomic and proteomic experiments with these databases, which provide information about the function of individual genes and their functional products (proteins) in biological pathways. This overview includes a software implementation of these methods, too. Description of the method is focused on the type of the tested null hypothesis, the type of methods for enrichment of gene sets and the type of statistical methods to determine the significance of this enrichment, the number of samples in the dataset, whether the method considers both directions of expression and whether it is able to identify every gene set enrichment in individual samples. There is included the software implementation and the type of organism, which is supported by the application of the method.
