Phylogeny and systematic revision of the Palaemonella-Cuapetes complex of shrimps of the family Palaemonidae (Crustacea: Decapoda)

Abstract:

Palaemonidae is the most speciose caridean family occurring in freshwater and marine environments. Its centre of marine diversity and species richness is in the Indo-West Pacific biogeographic area. Its diversity is partly influenced by their lifestyle as they predominantly live in symbioses with various species of marine invertebrates. The subject of this thesis is a specific clade containing mainly free-living species representing a lineage basally separated from the rest of the symbiotic species. It is a composition of genera related to the most species-rich genera Cuapetes and Palaemonella. This thesis aims to reconstruct the molecular phylogeny of the group based on mitochondrial (COI, 16S) and nuclear (H3, 18S, NaK, Enolase) gene markers and to infer its internal phylogenetic and biogeographic relationships. The main study is focused on inferring host associations and the biogeography history of the studied complex based on phylogenetic and ancestral analyses and on the divergence time estimation. The results suggest that the studied clade originated in the Indo-West Pacific during the Late Jurassic, which has played a crucial role as a centre of diversification and radiation. Further results indicate that the clade dispersed to America; primarily by colonizing the eastern Pacific, followed by migration to the western Atlantic before the Isthmus of Panama closed. Our results also confirmed that several independent symbiotic lineages emerged from free-living ancestors and the first associations were established with Cnidaria at the turn of the Cretaceous and the Paleogene. This study provided the first comprehensive phylogeny of the studied group and dated biogeography of representatives of the family Palaemonidae. This phylogeny also revealed that the most species-rich genera, Palaemonella and Cuapetes, are not monophyletic and require taxonomic revision. The taxonomic revision of the genus Palaemonella is the subject of the attached manuscript, where, among other things, two other genera and species (Vir, Eupontonia and C. americanus) will be synonymized with this genus. The other studies include the descriptions of a new genus and species of the studied group (Madangella altirostris, M. koumacensis and Palaemonella rubrolineata). Systematic positions of newly described taxa are confirmed by molecular analysis.

Abstract:

Palaemonidae je druhově nejbohatší čeledí z infrařádu Caridea vyskytující se ve sladkovodním a mořském prostředí. Centrum její mořské diverzity a druhové bohatosti se nachází v západní oblasti biogeografického regionu Indo-Pacifik. Rozmanitost taxonů je částečně ovlivněná jejich životním stylem, protože převážně žijí v symbióze s různými druhy mořských bezobratlých. Předmětem této práce je specifický klád zahrnující z velké části volně žijící druhy reprezentující bazálně oddělenou linii od zbylých symbiotických druhů. Jedná se o složení rodů blízce příbuzných druhově nejbohatším rodům Cuapetes a Palaemonella. Cílem této práce je sestavit molekulární fylogenezi skupiny na základě mitochondriálních (COI, 16S) a jaderných (H3, 18S, NaK, Enolase) genových markerů a odvodit její vnitřní fylogenetické a biogeografické vztahy. Hlavní studie je zaměřena na odvození asociací s hostiteli a biogeografické historie studovaného komplexu na základě fylogenetických a ancestrálních analýz a časového odhadu divergence. Výsledky napovídají, že studijní skupina vznikla během období Jury v západní oblasti regionu Indo-Pacifiku, která hrála klíčovou roli jako centrum druhové diverzifikace a radiace. Výsledky také naznačují, že se studovaný klád rozptýlil do Ameriky, prvně kolonizováním východního Pacifiku a následnou migrací do západního Atlantiku před uzavřením Panamské Šíje. Naše výsledky také potvrdily, že několik nezávislých symbiotických linií vzniklo z volně žijících předků a první asociace se vytvořily se žahavci (Cnidaria) na přelomu Křídy a Paleogénu. Tato studie poskytla první ucelenou fylogenezi studované skupiny a datovanou biogeografii představitelů čeledi Palaemonidae. Odvozená fylogeneze také odhalila, že druhově nejbohatší rody, Palaemonella a Cuapetes, nejsou monofyletické a vyžadují taxonomickou revizi. Taxonomická revize rodu Palaemonella je předmětem přiloženého rukopisu, kde s tímto rodem byly synonymizovány mimo jiné další dva rody a druhy (Vir, Eupontonia a C. americanus). Další studie zahrnují popisy nového rodu a druhů studované skupiny (Madangella altirostris, M. koumacensis a Palaemonella rubrolineata). Systematické pozice nově popsaných taxonů byly ověřeny molekulární analýzou.
