The complete chloroplast genome assembly in the genus Boechera (Brassicaceae)

Abstract:

Apomixie je forma nepohlavního rozmnožování semeny a ve většině případů je u rostlin spojena s polyploidií a hybridizací. Pochopení mechanismu apomixie by mohlo být velmi užitečné v zemědělství pro zachování žádoucích vlastností pro vícero generací rostlin a produkci výnosné úrody. Rod Boechera je jediným rodem v čeledi brukvovitých (Brassicaceae), kde je apomixie dobře zdokumentována. Rostliny rodu Boechera představují ideální modely na studium apomixie, díky jejich relativně malému genomu, apomixii vyskytující se u diploidních a triploidních druhů a jejich blízkému vztahu k modelovému organismu Arabidopsis thaliana. Znalost chloroplastové DNA (cpDNA) se stala zásadní pro získání informací o fylogenetických vztazích a evoluci. S pokrokem sekvenování nové generace, díky kterému je cpDNA dostupnější, a s rozvojem bioinformatických postupů na zpracování organelární DNA, počet sestavených a anotovaných chloroplastových genomů stoupá. Cílem této práce bylo de novo sestavit chloroplastové genomy pěti druhů rostlin rodu Boechera (Boechera exilis, B. exilis x retrofracta, B. retrofracta, B. stricta a B. retrofracta x stricta) získaných pomocí Illumina sekvenování a následně je anotovat a provést fylogenetickou rekonstrukci společně s dalšími aktuálně dostupnými chloroplastovými genomy Boechera rostlin v databázi NCBI. Chloroplastové genomy tří sexuálních diploidů a jejich dvou apomiktických hybridů z rodu Boechera měly čtyřdílnou strukturu, typickou pro většinu chloroplastových genomů, s velikostí od 154977 do 155243 bp. Obsahovaly 84 genů kódujících proteiny, 8 genů pro rRNA a 38 genů pro tRNA. Rozdíly mezi druhy byly minimální kromě genu infA, který se nacházel jenom u B. stricta a B. retrofracta x stricta. Fylogenetická analýza odhalila maternální genomy apomiktických hybridů, kde B. exilis je matkou B. exilis x retrofracta a B. stricta je matkou B. retrofracta x stricta.

Abstract:

Apomixis is an asexual form of reproduction through seeds and is usually connected to polyploidy and hybridization. An understanding of the mechanisms behind apomixis could be of great use in agriculture to secure valuable traits over multiple generations and produce high-yielding crop. The genus Boechera is the only one from the Brassicaceae family, in which apomixis is well documented. Boechera plants have become the ideal plant models to study apomixis because of their relatively small genome, apomixis occurring at the diploid and triploid levels as well as their close relationship to the model organism Arabidopsis thaliana. The knowledge of chloroplast DNA (cpDNA) has become essential for the reconstruction of the phylogenetic relationships and evolution. The advancement of next generation sequencing has made cpDNA more accessible and with the rapid progression of bioinformatic approaches for the analysis of organellar DNA, the number of assembled and annotated chloroplast genomes rises. The aim of this thesis was to de novo assemble short Illumina reads of five Boechera chloroplast genomes (Boechera exilis, B. exilis x retrofracta, B. retrofracta, B. stricta and B. retrofracta x stricta), followed by annotation and phylogenetic reconstruction with other Boechera chloroplast genomes currently available in the NCBI database. The chloroplast genomes of the three sexual species and their two apomictic hybrids had quadripartite structure, typical for most chloroplast genomes, and ranged from 154,977 to 155,243 bp in size. They presented with 84 protein-coding genes, 8 rRNA genes and 38 tRNA genes. Differences between the species were minimal except for the infA gene, that was only found in B. stricta and B. retrofracta x stricta. The phylogenetic analysis revealed maternal genomes of the apomictic hybrids, where B. exilis is the mother of B. exilis x retrofracta and B. stricta is the mother of B. retrofracta x stricta.
