Development and Application of Methods for Enzymatic Reaction Mechanism Studies

Abstract:

Proteiny jsou významná skupina biomolekul, která umožňuje existenci života. Pro poznání jejich funkce je klíčová informace o jejich struktuře, zejména na úrovni atomů. Tato znalost může být potom použita v mnoha oblastech základního i aplikovaného výzkumu. V průmyslu je používáno mnoho proteinům, zejména enzymů například při zpracování cukrů, mléčných výrobků (α-amyláza, β-amyláza, glukoamyláza, a laktáza), při vaření piva, zpracování celulózy nebo škrobu v papírnictví, v chemickém průmyslu, farmaceutickém průmyslu (produkce lidského inzulinu rekombinantními organizmy), v čištění, bělení a mnoha dalších procesech. Tato dizertační práce je zaměřena na studium základní charakteristiky tří enzymů. Studium zahrnuje modelování rozsáhlé konformační změny, proteinové inženýrství a zkoumání reakční cesty. Rozsáhlá konformační změna enzymu BsoBI byla namodelována, aby byl objasněn průběh vazby DNA do tunelu tvořeného enzymem BsoBI. Struktura β-mannosidázy byla studována a byly navrženy nové bodové mutace s cílem rozšířit její specificitu k 2-acetamido-2deoxy-β-D-mannopyranosylu. Rekční mechanismus enzymu O-GlcNAc byl namodelován a profily volné energie odpovídající třem různým reakčním mechanizmům lišícím se pouze druhem finálního akceptoru protonu. Tento výsledek bude sloužit jako důležitý podklad pro hledání inhibitorů tohoto enzymu. Každý studovaný problém vyžadoval použití jiné skupiny metod výpočetní chemie zahrnující docking, molekulární a ab initio DFT dynamiku, metody pro zlepšení vzorkování jako je metadynamika nebo string metoda. Následující text je složen z popisu použitých metod a shrnutí výsledků publikovaných ve třech odborných článcích.

Abstract:

Proteins are important group of biomolecules that facilitate existence of life. Information about their structure, especially at atomic level, is of paramount importance for better understanding of their function. This knowledge can further be used in many areas of basic and applied research. In industry, many proteins, foremost enzymes are used in processing of sugar and dairy (α-amylase, β-amylase, glucoamylase, and lactase), brewing, processing of pulp or starch in paper industry, chemical production, pharmaceutical industry (production of human insulin by recombinant organisms), cleaning, bleaching and many other fields. This dissertation is focused on study of fundamental aspects of three enzymes. These include a modeling of large conformational change, a protein engineering study and a reaction pathway study. A large scale conformational change of BsoBI enzyme was modeled to clarify the process of DNA binding to BsoBI protein tunnel. The β-mannosidase structure was studied and novel point mutations were designed with the aim to extend its specificity towards 2-acetamido-2deoxy-β-D-mannopyranosyl. The reaction mechanism of the O-GlcNAc enzyme was modeled and the free energy profiles were evaluated for three reaction mechanisms differing by final proton acceptor. The outcome will serve as an important information for design of the enzyme inhibitors. Each studied problem required a different set of computational methods including docking, molecular and ab initio DFT dynamics, enhanced sampling methods such as metadynamics or the string method. The following text is constituted from descriptions of the methods and summary of the results of the projects published in three papers.
