Conformational behavior study of peptides using molecular modeling methods

Abstract:

Ve své bakalářské práci se věnuji popisu peptidu, amyloidu β, který má na svědomí vznik Alzheimerovy choroby. V teoretické části je popsána jeho struktura, mechanismus vzniku, klíčové aspekty důležité v rámci jeho toxicity a konečně mechanismus jeho toxicity v souvislosti s Alzheimerovou chorobou. Dlouhodobá expozice mozkové tkáně amyloidu β má za následek sled reakcí, které jsou pro mozkové buňky devastující. Tento sled reakcí souhrnně nazýváme oxidativním stresem. Mnohé výzkumy prokázaly, že methionin na 35. pozici amyloidu β s enormní toxicitou úzce souvisí. V praktické části se zabývám studiem nativního amyloidu β, tzv. wild a jeho dvou mutantů - nle35 a val35. První mutantní protein vznikl substitucí methioninu 35 za norleucin a ve druhém byl substituentem valin. Dřívější vědecké práce zabývající se těmito substitucemi in vitro poukázaly na fakt, že takto substituovaný amyloid β postrádá toxické účinky. K analýze jsem použil metody molekulového modelování popsané v kapitole 2.9. Cílem práce je porovnat konformační chování těchto tří modelů za použití analýz pomocí programů softwarového balíku Amber.

Abstract:

This bachelor thesis focuses on describing the peptide called amyloid β. This peptide is considered responsible for developing Alzheimer's disease. Theoretical part of the thesis gathers information about the structure of the peptide, mechanisms of its development, key aspects relevant in the context of its toxicity and the mechanism of its formation associated to the Alzheimer's disease. Prolonged exposure of the brain tissue to the amyloid β results in a sequence of reactions which are harmful to the brain cells. These reactions are called oxidative stress. It has been shown that a single residue methionine at 35th position of amyloid β is closely related to the enormous toxicity of the peptide. In the second part are presented three models: native amyloid β, co called wild type and the two mutants derived from the wild type - nle35 and val35. The first mutant was created by substituting norleucine for methionine at the 35th position and in the second one valine was substituted. Earlier research publications focusing on substitutions in vitro pointed out the fact that this kind of substituted amyloid β lacks its toxicity. For the analysis I used molecular modeling methods described in section 9.2 The aim of the thesis is to compare conformational behavior among these three models using analysis run by programs from software package Amber [1].
