Theoretical Study of HutP Antitermination Complex

Abstract:

Tato bakalářská práce se věnuje popisu molekulových interakcí v pozitivně regulačním proteinu HutP z organismu B. subtilis v komplexu s RNA pomocí metod molekulové dynamiky. Práce se zaměřuje zvláště na rozhraní proteinu a RNA, jednotlivé protein-nukleotid vazebné interakce jsou vyhodnoceny na základě několika mikro-sekundových trajektorií. Celkově je sytém velmi stabilní, většina interakcí mezi proteinem a RNA byla v časové škále simulací zachována. Výjimkou je neobvyklá interakce adenin-threonin, která je v práci podrobněji diskutována. Jsou zde také porovnány rozdílné parametry pro hořčíkové ionty uvězněné uvnitř proteinu, vhodnějšími než nové, upravené sady jsou starší parametry, které přeceňují vazebnou afinitu a více tak stabilizují vazebnou kapsu iontu. Dále jsou v práci popsány konformační změny umožňující specifické navázání RNA v závislosti na přítomnosti histidinového ligandu a vyhodnocen výskyt iontů. Ten je největší na povrchu specificky vázaných AG jednotek.

Abstract:

This bachelor thesis studies molecular interactions in the positive regulatory protein HutP from B. subtilis complexed with RNA using molecular dynamics methods. It is focused especially on the protein-RNA interface, the analysis of individual protein-nucleotide binding interactions is based on several micro-second trajectories. Generally, the system is very stable, the most of protein-RNA interactions is maintained in a simulation time scale. An exception is an unusual adenine-threonine interaction, which is disscused in more detail in this thesis. Also, different parameters of magnesium ions buried inside the protein are compared, more suitable than new, adjusted sets are the older parameters, which overestimate binding affinity and thus stabilize the ion-binding pocket more. Further, the conformational changes enabling specific RNA binding in dependence on histidine ligand presence are described and ion occurrence is analysed. This is the most frequent on a surface of specifically bound AG units.
