Comparative genomics of clinically significant Staphylococcus species

Abstract:

Bakterie z rodu Staphylococcus kolonizují různá prostředí a jsou původci infekcí lidí i zvířat. Nedávno bylo popsáno mnoho koaguláza negativních zástupců toho rodu. Jsou to především komenzálové, kteří se za vhodných podmínek mohou stát patogeny. Ohrožené jsou jimi zejména osoby s oslabeným imunitním systémem nebo cizími tělesy v těle. Hlavní význam koaguláza negativních stafylokoků pro zdravotnictví ale spočívá v jejich rozsáhlém rezervoáru rezistence k antimikrobiálním látkám, které se mohou šířit do patogenních druhů horizontálním genovým přenosem. Tato práce se zabývá izoláty z různých fylogenetických větví rodu Staphylococcus a také jemu příbuzného rodu Macrococcus, které byly odebrány z klinických, zvířecích i půdních vzorků. Tyto kmeny byly zkoumány pomocí fenotypových, chemotaxonomických a genotypových metod včetně celogenomového sekvenování. Díky tomu bylo nově popsáno šest druhů stafylokoků a tři druhy makrokoků. Rozšířeny byly i poznatky o druzích vyskytujících se v Antarktidě. Důraz byl dán na detailní charakterizaci plazmidů, profágů, transponzonů a jiných mobilních elementů kódujících rezistence k antibiotikům. V genomu Staphylococcus brunensis byl nalezený jedinečný genomový ostrov blízce příbuzný stafylokokové chromozomové kazetě, která je zodpovědná za přenos rezistence k methicilinu. Srovnávací genomikou bylo zjištěno, že i tento genomový ostrov má potencionál akumulovat geny virulence a rezistence. Získané výsledky zlepšily diagnostiku koaguláza negativních stafylokoků a přinesly vhled do jejich fylogeneze a evoluce rezistence k antibiotikům.

Abstract:

Bacteria of the Staphylococcus genus colonize a variety of environments and are a causative agent of human and animal infections. Recently, many coagulase-negative members of this genus have been described. They are primarily commensals that can become pathogens under the appropriate conditions. Persons with compromised immune system or inserted foreign bodies are particularly at risk. However, the main significance of coagulase-negative staphylococci for the health care system lies in their large reservoir of antimicrobial resistance determinants, which can disseminate to pathogenic species by horizontal gene transfer. This thesis investigates isolates from different phylogenetic branches of the genus Staphylococcus and its related genus Macrococcus, which were collected from clinical, animal and soil samples. These strains were studied using phenotypic, chemotaxonomic and genotypic methods including whole genome sequencing. This led to the description of six novel species of staphylococci and three novel species of macrococci. Also, the information about species found in Antarctica was expanded. Detailed characterization of plasmids, prophages, transposons, and other mobile elements encoding antibiotic resistance has been emphasized. A unique genomic island, closely related to the staphylococcal chromosomal cassette mediating the transmission of methicillin resistance, was found in the genome of Staphylococcus brunensis. Comparative genomics has shown that this genomic island also has the potential to accumulate virulence and resistance genes. These results have improved the diagnosis of coagulase-negative staphylococci and provided insights into their phylogeny and the evolution of antibiotic resistance.
