Testing efficiency of restriction endonucleases

Abstract:

Restriction endonucleases are bacterial enzymes specifically cleaving the DNA. We know several different types. This bachelor thesis deals with testing the efficiency of restriction endonucleases, which come from the type II restriction – modification system. It is a complex of sub-units, responsible for methyltransferase and endonuclease activities. Type II restriction endonucleases cleave mainly the palindromic DNA sequence. This bachelor thesis contains an elaborated literature search, where the restriction – modification systems are described and divided into groups. Subsequently, the process of cloning including particular steps is described in greater detail and as the last theme the gene therapy is shown. The aim of the experimental part of the study was to test the efficiency of restriction endonucleases or more precisely to test the efficiency of cleaving 1 µg of DNA with 1 U of restriction endonucleases over time, and the subsequent search of optimal conditions of complete digestion 1 µg DNA. In the first part of the experimental work was tested the cleavage efficiency of commercially available pair restriction endonucleases HindIII and NdeI on the expression vector pET-29b, which is used for expression of genes in E.coli. The second part of work we were optimizing the cleavage on vectors pcDNA4/V5-HisB and pET-29b_gfp by the cleavage with second pair of restriction endonucleases EcoRI-HF and XhoI. Based on the found conditions both vectors were digested with a pair of restriction endonucleases in the process of cloning during which the gene gfp was inserted into the expression vector pcDNA4/V5-HisB which is used for gene expression in mammalian cells.

Abstract:

Restrikčné endonukleázy sú bakteriálne enzýmy špecificky štiepiace dvojzávitnicu DNA. Je známych niekoľko rôznych druhov. Táto bakalárska práca sa zaoberá testovaním účinnosti restrikčných endonukleáz, ktoré pochádzajú z restrikčno – modifikačného systému typu II. Ide o komplex podjednotiek, ktoré sú zodpovedné za metyltransferázovú a endonukleázovú aktivitu. Restrikčné endonukleázy typu II štiepia prevažne palindromatické sekvencie DNA. Bakalárska práca obsahuje vypracovanú literárnu rešerš, kde sa členia a opisujú jednotlivé restrikčno – modifikačné systémy. Následne je bližšie charakterizovaný proces klonovania vrátane jednotlivých krokov a ako posledná téma je uvedená génová terapia. Cieľom experimentálnej časti práce bolo testovanie účinnosti restrikčných endonukleáz resp. testovanie účinnosti štiepenia 1 U restrikčných endonukleáz na 1 µg DNA v čase a následné hľadanie optimálnych podmienok na kompletné rozštiepenie 1 µg DNA. V prvej časti experimentálnej práce sa testovala účinnosť štiepenia dvojice komerčne dostupných restrikčných endonukleáz HindIII a NdeI na expresnom vektore pET-29b, ktorý sa používa na expresiu génov v E.coli. V druhej časti práce sa optimalizovalo štiepenie na vektoroch pcDNA4/V5-HisB a pET-29b_gfp pri štiepení pomocou druhej dvojice restrikčných endonukleáz EcoRI-HF a XhoI. Na základe nájdených podmienok sa oba vektory naštiepili dvojicou restrikčných endonukleáz v procese klonovania, pri ktorom sa vkladal gén gfp do expresného vektora pcDNA4/V5-HisB určeného na expresiu génu v cicavčích bunkách.
