Methods for construction of smart mutant libraries in protein engineering

Abstract:

Tato práce se soustředí na modifikaci a vylepšování vlastností enzymů pomocí metod proteinového inženýrství. Nejprve jsou stručně popsány tři hlavní přístupy proteinového inženýrství: řízená evoluce, racionální design a semi-racionální design. Vývoj v oblasti molekulární biologie a bioinformatiky vede k upřednostňování semi-racionálního designu a metod cílené řízené evoluce za účelem konstrukce tzv. chytrých knihoven, které vykazují vyšší kvalitu než rozsáhlé knihovny generované při náhodné mutagenezi. Navýšení poměru vylepšených a testovaných variant zvyšuje pravděpodobnost získání biotechnologicky zajímavého enzymu. Hlavním cílem práce je vytvořit přehled metod konstrukce chytrých knihoven a vzájemně je porovnat. Přičemž většina z nich je založena na saturační mutagenezi a využití tzv. redukované aminokyselinové abecedy, která zvyšuje kvalitu a snižuje velikost konstruované knihovny. Halogenalkandehalogenasy slouží v této práci jako modelové enzymy. Je navržena redukovaná aminokyselinová abeceda pomocí počítačového nástroje CASTER určená pro souběžnou saturační mutagenezi tří pozic v sekvenci enzymu DhaA. Na základě této redukované aminokyselinové abecedy dochází k radikálnímu snížení velikosti výsledné teoretické knihovny.

Abstract:

This thesis focuses on modification and improvement of enzymatic properties by methods of protein engineering. Firstly, three main approaches of protein engineering are briefly described: directed evolution, rational design and semi-rational design. Developments in molecular biology and bioinformatics lead to the prioritization of the semi-rational design and methods of targeted and directed evolution. The semi-rational design allows design of so-called smart libraries with better quality rather than large libraries generated by random mutagenesis. Increase in the proportion of better and tested variants leads to higher probability of obtaining biotechnologically interesting variants of enzymes. The main goal of this thesis is to provide an overview and comparison of current methods for construction of smart libraries. These methods are often based on the saturation mutagenesis and the use of reduced amino acid alphabet that enhances quality and reduces the size of constructed libraries. Haloalkane dehalogenases serve as model enzymes. A reduced amino acid alphabet is designed for simultaneous saturation mutagenesis in three positions of amino acid sequence of protein DhaA by CASTER computer tool. This reduced amino acid alphabet radically decreases the size of final theoretical library.
