Abstract:

Předkládaná dizertační práce se zaměřuje na proteinovou krystalografii glykosidhydrolasy (β-D-mannosidasa), N-terminální domény δ-podjednotky RNA polymerasy a lektin-sacharidových komplexů, a také na proteínové inženýrství glykosidhydrolasy (β-D-mannosidasa). Určování 3D struktur pomocí rentgenstrukturní analýzy může nabídnout atomární pohled na interakci mezi substrátem a proteinem. Toto je jedna z nejužitečnějších informací na objevení klíčových reziduí pro interakci, jejichž modifikace může potvrdit nebo rozšířit specifitu nebo afinitu k substrátu/ligandu. Práce je rozdělena do čtyř hlavních částí. První část se v obecné rovině zabývá proteinovou krystalografií, výpočetní chemií a biologickým popisem studovaných proteinů, a také popisuje dlouhodobé cíle práce a cíle jednotlivých projektů. Další tři části této práce se týkají oblasti strukturní biologie a popisují krystalizační a strukturu-určující možnosti v oblasti glykosidasy a δ-podjednotky RNA polymerasy, která byla podrobně studována na základě jejího srovnání se strukturou získanou pomocí NMR. Dále byly objeveny struktury dosud neznámých lektinů a jejich komplexů se sacharidy, což umožňilo definovat vazebné vlastnosti bakteriálních lektinů z Photorhabdus luminescens, Burkholderia pseudomallei, Chromobacterium violaceum a Photorhabdus asymbiotica. Výpočetní část se zaměřuje na proteinové inženýrství β-D-mannosidasy s použitím in silico mutageneze, dokování a molekulové dynamiky jako klíčových přístupů pro vytvoření různých mutantů mannosidasy schopných in silico hydrolyzovat N-acetyl-β-D-mannopyranosylové deriváty. K tomu byly použity různé konformace sacharidů pro definování vztahu mezi substrátem a aktivním místem enzymu. Práce prezentuje všechny projekty v detailnějším pohledu s přiloženými publikacemi. Výsledky týkající se glykosidhydrolasy (β-D-mannosidása) a δ-podjednotky RNA polymerasy byly publikované – tři výsledné publikace jsou uvedeny v práci. Další výsledky týkající se objevení nových lektinů z bakteriálních organismů jsou připravené k publikování.

Abstract:

The presented dissertation is focused on the protein crystallography of the glycoside hydrolase (β-D-mannosidase), the N-terminal domain of δ-subunit of RNA polymerase and lectin-saccharide complexes and protein engineering of glycoside hydrolase (β-D-mannosidase). The 3D structure determination by X-ray may give the atomic insight of the interaction between substrate and protein. This is one of the most useful information to discover the key residues for interaction which may be modified to confirm or enlarge the specificity and/or affinity with the physiological substrate/ligand. This thesis is divided into four major parts. The first part provides general introduction to protein crystallography, computational chemistry and biological descriptions of studied proteins, also defining the long-term aims of the thesis and describing the goals of the projects. Other three parts of this work, by means of structural biology, describe the crystallization and structure determination attempts of glycoside hydrolase and the structure of the δ-subunit of RNA polymerase, which was widely investigated due to its different structure than in NMR. Also structures of novel lectins with saccharide complexes were discovered, that allowed to define the binding behavior of bacterial lectins from Photorhabdus luminiscens, Burkholderia pseudomalei, Chromobacterium violaceum and Photorhabdus asymbiotica. The computational part is focused on the protein engineering of β-D-mannosidase by using the in silico mutagenesis, molecular docking and molecular dynamics as the core procedures to design mannosidase mutants capable to hydrolyze N-acetyl-β-D-mannopyranosyl derivatives in silico, where an interiary of saccharide conformations was used to define the relationship between substrate and active site. The thesis presents all projects in more detailed view with attached publications. The data from the glycoside hydrolase (β-D-mannosidase) and the N-terminal domain of δ-subunit of RNA polymerase were published; the three resulting publications are enclosed. Another data resulting in discovery of novel lectins from bacterial organisms are prepared for submission.
