Development, automatization and miniaturization of methods for protein characterization

Abstract:

Tato diplomová práce je zaměřena na purifikaci rekombinantních beta-D-glukosidas a jejich charakterizaci za použití přirozených substrátů včetně automatizace a miniaturizace metody. Rekombinantní beta-D-glukosidasy Zm-p60.1 standardní forma a mutanta SB2 byly exprimovány z plasmidu pRSET A s použitím expresního systému Escherichia coli BL21(DE3)pLysS-T1R. Purifikace enzymů byla provedena afinitní chromatografií na koloně HisTrap HP a následně gelovou filtrací na koloně Superdex 200. Koncentrace enzymů byly určeny metodou dle Bradfordové. Denzitometrickou analýzou proužků v polyakrylamidovém gelu byla ověřena čistota enzymů s výsledkem přes 98 %. Během práce byla vyvinuta metoda pro měření enzymové kinetiky beta-D-glukosidas na O-beta-D-glukopyranosidech. Metoda je založena na detekci glukosy, která vzniká při enzymové reakci v ekvimolárním poměru k aglykonu. Beta-D-glukopyranosa je oxidována v přítomnosti glukosoxidasy za uvolnění peroxidu vodíku. Vzniklý peroxid vodíku oxiduje Amplex Red za přítomnosti křenové peroxidasy na fluorescenční resorufin. Tato metoda byla využita pro charakterizaci standardní formy beta-D-glukosidasy Zm-p60.1 za použití přirozeného substrátu trans-zeatin-O-beta-D-glukopyranosidu. Kinetické parametry enzymu pro tento substrát byly určeny na hodnoty kcat 2,22 ± 0,06 s-1 a KM 0,25 ± 0,02 mmol l-1. Oproti dosavadní metodě kinetických měření proběhla při vývoji částečná miniaturizace, kdy došlo k zmenšení objemu reakční směsi a detekovaného objemu vzorku. Tato skutečnost je nesmírně přínosná, a to z důvodu vysoké ceny přirozených substrátů. Během vývoje byla testována automatizace metody na přístroji Hamilton Microlab ID STARlet, jehož technické parametry nebyly vhodné pro měření beta-D-glukosidasové aktivity.

Abstract:

This thesis is focused on the purification of recombinant beta-D-glucosidases and the measurement of their kinetics on natural substrates using a novel kinetic method. Recombinant natural form of beta-D-glucosidase Zm-p60.1 and mutant SB2 were expressed from plasmid pRSET A, using the expression system Escherichia coli BL21(DE3)pLysS-T1R. The enzymes were purified by affinity chromatography on a HisTrap HP column and subsequently by gel filtration on a Superdex 200 column. Concentration of enzymes was determined by the Bradford method. Densitometric analysis of bands of polyacrylamide gels was used to verify purity of the enzymes, which was over 98%. We developed a method to measure enzyme kinetics where concentration of glucose was determined after the reaction. Beta-D-glucopyranose is oxidized in the presence of glucose oxidase, releasing hydrogen peroxide. This hydrogen peroxide then oxidizes Amplex Red in the presence of horseradish peroxidase to form the fluorescent resorufin. This method was used for the characterization of natural form of beta-D-glucosidase Zm-p60.1 on the natural substrate trans-zeatin-O-beta-D-glucopyranoside. kcat of the enzyme on this substrate was determined to be 2.22 ± 0.06 s-1 and KM to be 0.25 ± 0.02 mmol l-1. In contrast to the existing method(s) of kinetic measurements, the novel procedure is the result of partial miniaturization, as the volume of the reaction mixture as well as the detected amount of sample was reduced. This is very important as natural substrates are very expensive. Automatization of the kinetic measurement has been tested on Hamilton Microlab ID Starlet, but we found that its technical characteristics are not suitable for measure beta-D-glucosidase activities.
