Computer modeling of glycoluril structures

Abstract:

Bakalářská práce předkládá studii nově syntetizované supramolekulární sloučeniny nazvané bambus[6]uril pomocí metod výpočetní chemie. Sloučenina je derivátem glykolurilu a svými vlastnostmi spojuje chemické chování cucurbit[n]urilů a hemicucurbit[n]urilů. Práce podrobně popisuje stavební strukturu a z ní vyplývající vlastnosti, flexibilitu makrocyklu a jeho afinitu k aniontům. Bambus[6]uril byl studován metodami molekulové dynamiky v pěti různých prostředích (vakuum, voda, methanol, chloroform a ekvimolární směs methanol – chloroformu). Získané trajektorie byly analyzovány prostřednictvím výpočtu RMSD a měřením specifického strukturního parametru. Výsledky dávají přehled o flexibilitě a stabilitě systému. Vliv rozpouštědla pomáhají vysvětlit vytvořené hustotní mapy. Studium zohledňuje i přítomnost aniontu v dutině bambus[6]urilu, která má stabilizující vliv ve všech typech prostředí. Kvantově mechanickým přístupem je vypočítána vazebná energie odlišných druhů aniontů do bambus[6]urilu. Získané energie byly uspořádány dle velikosti a porovnány s výsledky experimentu.

Abstract:

This bachelor thesis presents the study of new synthesized supramolecular compound called bambus[6]uril via computational chemistry methods. This compound is derived from glycoluril and its properties connect behavior of cucurbit[n]urils and hemicucurbit[n]urils. The work deeply describes the structure and properties such as flexibility of the macrocycle and affinity to anions. Bambus[6]uril was studied in five different environments (vacuum, water, methanol, chloroform and in methanol – chloroform equimolar mixture) using molecular dynamics methods. Obtained trajectories were analyzed using RMSD calculation and by measurements of specific structural parameter. The results clarify the differences in the flexibility and stability of the system. This study also respects presence of anion in the bambus[6]uril cavity, which has stabilization effect in all kinds of environment. The stabilization energies of complex which is created by bambus[6]uril and various types of anions were evaluated employing quantum mechanical approach. Achieved values were ordered according to their affinity and compared with experimental results.
