Comparative genomics of kinetoplastid and diplonemid protists

Abstract:

Euglenozoa (Excavata) is a diverse monophyletic group of protists incorporating four main subgroups: i/ Kinetoplastea; ii/ Diplonemea; iii/ Euglenida; and iv/ Postgaardea, or Symbiontida. The current thesis is aimed at a comparative genomic analysis of kinetoplastids, including both widely known pathogens and free-living bacteriovorous flagellates, and understudied diplonemids. The existing studies of kinetoplastids are skewed towards the medically important dixenous (two-host) representatives of the family Trypanosomatidae (Leishmania and Trypanosoma). One of our primary objectives was to overcome this bias by obtaining high-quality data for monoxenous (one-host) trypanosomatids, which are instrumental for understanding the evolution of parasitism within the family. In one of our papers we report a high-quality nuclear genome assembly of Leptomonas pyrrhocoris, a monoxenous relative of the human parasites of the genus Leishmania, and pinpoint novel proteins potentially involved in Leishmania virulence. Two other papers are devoted to testing whether these virulence factor candidates can serve as potential drug targets in the future. We have also sequenced the genome of another trypanosomatid, Leptomonas seymouri, and demonstrated that this monoxenous organism can withstand elevated temperatures of a warm-blooded host, and therefore, can potentially switch to dixeny. The finding that the border between monoxenous and dixenous trypanosomatids is not impenetrable was further supported by studying mechanisms of thermal resistance of another monoxenous species, Crithidia thermophila. Additionally, the availability of sequencing data for monoxenous species allowed us to study the phylogenetic distribution and role of catalase and side-chain galactosyltransferases in trypanosomatids. As the first step of understanding the newly discovered relationship between another monoxenous trypanosomatid, Novymonas esmeraldas, and its beta-proteobacterial endosymbiont, we have sequenced and analyzed the genome and metabolic capabilities of the latter. We have performed an in-depth comparative analysis of metabolic pathways of parasitic trypanosomatids and a free-living eubodonid Bodo saltans, with the special emphasis on metabolic capacities of the latter. Finally, generating transcriptomic data for diplonemids allowed us to reanalyze the evolution of metabolic capabilities and lifestyles within Kinetoplastea and conclude that kinetoplastids might be secondarily free-living.

Prvoci skupiny Euglenozoa (Excavata) tvoří rozmanitou monofyletickou linii zahrnující čtyři hlavní podskupiny: i/ Kinetoplastea, ii/ Diplonemea, iii/ Euglenoidea a iv/ Postgaardea nebo Symbiontida. Předkládaná práce je zaměřena na srovnávací genomickou analýzu zástupců skupiny Kinetoplastea, a to jak známých patogenů a volně žijících bakteriovorních bičíkovců, tak zatím jen málo studovaných diplonemidů. Existující studie zabývající se kinetoplastidy jsou zaměřené zejména na medicínsky významné dvouhostitelské zástupce čeledi Trypanosomatidae (Leishmania a Trypanosoma). Jedním z našich prvotních cílů proto bylo překonat tuto nerovnováhu získáním kvalitních dat z jednohostitelských trypanosomatidů, což je velmi důležité pro pochopení evoluce parazitismu uvnitř této čeledi. V jednom z našich článků prezentujeme kvalitně zpracovaný jaderný genom Leptomonas pyrrhocoris, což je jednohostitelský příbuzný lidských parazitů rodu Leishmania, a poukazujeme na nové proteiny potenciálně se podílející na virulenci u rodu Leishmania. Další dva články jsou věnovány testování těchto kandidátních virulentních faktorů a jejich možného budoucího využití při navrhování léků. Osekvenovali jsme také genom Leptomonas seymouri a ukázali jsme, že tento jednohostitelský trypanosomatid může odolat zvýšené teplotě odpovídající teplotě těla teplokrevného hostitele, a tudíž se teoreticky může stát dvouhostitelským. Objev, že hranice mezi jednohostitelskými a dvouhostitelskými tryopanosomatidy není nepřekročitelná, byl dále podpořen studiem mechanismů teplotní rezistence jiného jednohostitelského druhu, Crithidia thermophila. Dostupná sekvenční data z jednohostitelských druhů nám navíc umožnila studovat fylogenetickou distribuci a roli katalázy a galaktosyltransferázy u trypanosomatidů. Abychom pochopili nově objevený vztah mezi jednohostitelským trypanosomatidem druhu Novymonas esmeraldas a jeho beta-proteobakteriálním endosymbiontem, osekvenovali a zanalyzovali jsme genom a metabolismus tohoto endosymbionta. Provedli jsme důkladnou srovnávací analýzu metabolických drah parazitických trypanosomatidů a volně žijícího druhu Bodo saltans se zvláštním důrazem na metabolismus posledně zmíněného druhu. Získání transkriptomických dat z diplonemidů nám konečně umožnilo i reanalyzovat evoluci metabolismu a životních strategií uvnitř skupiny Kinetoplastea a usoudit, že kinetoplastidi by mohli být sekundárně volně žijící.
