Ověření promotorových oblastí HrdB sigma faktoru RNA polymerázy a exprese příslušných RNA ve streptomycetách

Verification of promoter regions of HrdB sigma factor and expression of respective RNAs in streptomycetes

Abstract:

Rod Streptomyces je velmi důležitým producentem antibiotik s velmi složitým životním cyklem. To na sebe těsně navazuje, protože antibiotika jsou tvořena hlavně ve stacionární fázi životního cyklu, kdy je tvořeno vzdušné mycelium a spory. Rozmanitý životní styl vede ke složitému regulačnímu systému genové exprese. Ta může být regulována na několika úrovních a nejdůležitější zřejmě bude regulace nasednutí RNA polymerázy na promotor pomocí sigma faktorů. Těch je u streptomycet vysoký počet; u Streptomyces coelicolor je jich 6 5 (Bentley et al., 2002). Nejdůležitější z nich je sigma faktor HrdB. Po zmapování jeho vazebných míst na chromosomu bylo zjištěno, že se váže i v intergenových oblastech. Na základě dat HrdB regulonu a RNA sekvenčních dat jsem vybrala 8 takových intergenových regionů, u kterých byla pravděpodobnost výskytu promotoru a možnosti přepisu transkriptu v obou směrech od místa vazby HrdB. Ty jsem vložila do promoter-probe plazmidu pMU1* a pokusila se naklonovat do S. coeliolor M145, ale kvůli nestabilitě plazmidu tento pokus nebyl úspěšný. Dále jsem se pokusila prokázat protein-nekódující transkripty (asRNA) produkovaných od těchto promotorových oblastí. pomocí mapování 5' konců RNA a RT-PCR.

Abstract:

The Streptomyces genus is a very important producer of antibiotics. These bacteria also undergo a highly complex life cycle. The antibiotics are produced in the stationary phase - the same time during which both aerial mycelium and spores are formed. The variable lifestyle of the cells requires a complex regulatory system of the gene expression. This can be regulated at several levels; the most important regulation is based on the affinity of RNA polymerase to the promoter regions provided by sigma factors. There is a high number of sigma factors in the Streptomyces - around 64 in S. coelicolor. In this diploma thesis, I focused on the most important sigma factor, HrdB. Its binding sites on the chromosome has been mapped previously using RNA-seq. Based on these HrdB regulon data I selected here 8 promoter regions where the transcription is possible - in accordance with previously published transcriptomic data - in both directions (i.e. on both DNA strands) from the HrdB-binding site. I inserted thus selected promoter regions into the promoter-probe plasmid pMU1* and attempted to clone them into S. coelicolor M145.This attempt was not successful, however, probably due to an instability of the plasmid. Next, I tried to prove the production of non-protein-coding RNAs relevant to the examined promoters by mapping their 5' ends and RT-PCR.
