Comparative genomics of Trypanosomatidae: from model organisms to outliers

Abstract:

Trypanosomatidae represents one of the most evolutionary successful groups of parasitic protists, remarkable for its adaptability to a wide range of vectors and hosts. The research interest in this group has been for long biased towards the medically important parasites, which represent a small fraction of this family. Neglecting rest of trypanosomatids left gaps in the knowledge of the entire family. The scarcity of genomic data precluded a robust reconstruction of Trypanosomatidae history and comparative analysis that can shed light onto the mechanisms and genes associated with the independent emergence of dixeny within monoxenous clades, as well as on host and life cycle switches. Therefore, our goal was to close the existing gaps in the Trypanosomatidae genomic data by providing whole-genome assemblies with an emphasis on monoxenous and other understudied trypanosomatids, and to utilize these data to perform the comprehensive comparative analyses of genomic traits defining various parasitic phenotypes. In order to address that, we have assembled and analyzed genomes (and one transcriptome) of 26 species belonging to 14 trypanosomatids genera, from which eight have not been sequenced before. As a result, every trypanosomatid genera now has at least one genome of a representative species. This has allowed the inference of a robust phylogenomic tree that we propose as a framework for studying the evolution of traits in trypanosomatids. As a matter of fact, along this process we have been using these assemblies in comparative analyses that have already highlighted changes in genes repertoires presumably associated with parasitism. Additionally, we have demonstrated that the previously overlooked trypanosomatids are also diverse in genomic features, such as size, repetitive content, and ploidy. Our knowledge of biology of these neglected trypanosomatids is also scarce preventing us from making more elaborate assumptions on the biological meaning of these genomic features.

Abstract:

Trypanosomatidae představují jednu z evolučně nejúspěšnějších skupin parazitických protistů, pozoruhodnou pro svou adaptabilitu na širokou škálu vektorů a hostitelů. Výzkum v rámci této skupiny byl dlouhodobě směřován vzhledem k lékařsky významným parazitům, kteří představují jen malou část této čeledi. Zanedbání zbytku trypanosomatid zanechalo mezery ve znalostech celé čeledi. Nedostatek genomických dat znemožňoval robustní rekonstrukci historie trypanosomatidae, stejně tak jako srovnávací analýzu, která může objasnit mechanismy a geny spojené s nezávislým vznikem dvouhostitelství také v jednohostitelských kladech, stejně tak jako přepínání životních cyklů a hostitelů. Naším cílem proto bylo zacelit existující mezery v genomických datech Trypanosomatidae poskytováním celogenomových assembly s důrazem na monoxenózní a další nedostatečně prostudované trypanosomatidy a využít tato data k provedení komplexní srovnávací analýzy genomových znaků definujících různé parazitické fenotypy. Z tohoto důvodu jsme shromáždili a analyzovali genomy a transkriptomy 26 druhů patřících do 14 rodů trypanosomatid, z nichž 8 nebylo nikdy dříve sekvenováno. Výsledkem je, že každý rod trypanosomatid má nyní alespoň jeden genom reprezentativního druhu, což umožnilo zkonstruovat fylogenomický strom, který navrhujeme jako konstrukt pro studium evoluce vlastností u trypanosomatid. Ve skutečnosti jsme v průběhu tohoto procesu používali tato assembly ve srovnávacích analýzách, které již poukázaly na změny v repertoárech genů, pravděpodobně souvisejících s parazitismem. Kromě toho jsme prokázali, že dříve přehlížené trypanosomatidy se také liší v genomových rysech, jako je velikost, opakující se obsah a ploidie. Naše nedostatečné znalosti biologie těchto opomíjených trypanosomatid nám také brání v tom, abychom učinili propracovanější předpoklady o biologickém významu těchto genomických znaků.
