Enrichment of HP1 protein for proteomic analysis

Abstract:

Rodinu homologů proteinu Heterochromatin protein 1 je možné nalézt v jádře eukaryotických buněk. V závislosti na izoformě, posttranslačních modifikacích a dalších interakcích, se tyto nehistonové proteiny účastní sestavovaní a udržování vyšší struktury chromatinu. Kromě toho regulují celou řadu dalších buněčných procesů. Hlavním cílem této bakalářské práce bylo optimalizovat imunoafinitní obohacení nízkoabundantního proteinu Heterochromatin protein 1 homolog beta pro proteomickou analýzu hmotnostní spektrometrií. Všechny experimenty byly provedeny na imortalizované linii myších embryonálních fibroblastů, ze kterých byly nejdříve připraveny celobuněčné lyzáty a jaderné extrakty. Bylo nezbytné vybrat vhodnou protilátku zaměřenou proti cílovému proteinu, která byla následně po vazbě na magnetické kuličky využita v samotné metodě imunoafinitního obohacení. Výsledky imunoafinitního obohacení byly ovlivněny nejen výběrem náležité protilátky, ale také úpravou dalších aspektů experimentu. Z výsledků elektroforézy a Western blotu bylo patrné obohacení proteinu Heterochromatin protein 1 homolog beta jak z celobuněčného lyzátu, tak i z nukleárního extraktu. K obohacení přispěla hlavně úprava koncentrací použitých komponent, množství protilátky navázané na kuličkách výsledky neovlivnilo. Po efektivním obohacení byly vzorky předány Centrální laboratoři Proteomika k analýze hmotnostní spektrometrií a následnému studiu přítomných posttranslačních modifikací cílového proteinu.

Abstract:

Homologs of the Heterochromatin protein 1 family can be found in the nucleus of eukaryotic cells. Depending on isoforms, posttranslational modifications and other interactions, these non-histone proteins are involved in the establishment and maintenance of higher-order chromatin structures. In addition, they regulate a wide variety of other cellular processes. This thesis was focused on optimization of enrichment of low-abundance Heterochromatin protein 1 homolog beta for mass spectrometry-based proteomic analysis. All experiments were performed using cell lysate and nuclear extract prepared from immortalized mouse embryonic fibroblasts cell lines. It was necessary to select a suitable antibody directed against the target protein, which after binding to the magnetic beads was used in the immunoaffinity enrichment method. The results of immunoaffinity enrichment were influenced not only by the selection of the appropriate antibody but also by the modification of other aspects of the experiment. The results of electrophoresis and Western blotting showed enrichment of the Heterochromatin protein 1 protein homolog beta from both the whole cell lysate and the nuclear extract. In particular, the adjustment of concentrations of used components contributed to the enrichment, on the other hand the amount of antibody bound to the beads did not affect the results. After effective enrichment, the samples were forwarded to the Proteomics Core Facility for mass spectrometry analysis and subsequent study of the posttranslational modifications of the target protein.
