Spatial nuclear arrangement of the genome in humans, higher primates and another animal species

Abstract:

Buněčné jádro savců je tvořeno chromatinem a doménami, které hrají důležitou úlohu v regulaci jaderných funkcí (Cremer a Cremer, 2006). Příkladem jaderné kompartmentalizace domén mohou být interfázní chromozomální teritoria, jejichž nenáhodné radiální rozložení v interfázním jádře je stabilní u různých buněčných typů a během evoluce (Tanabe et al., 2002a). V našich experimentech s fibroblasty primátů a člověka jsme se zaměřili na jadernou topografii genů, důležitých pro optimální průběh buněčných procesů, jako je diferenciace, růst a apoptóza. V další části práce jsme studovali epigenetické modifikace histonů, které zásadně ovlivňují strukturu a především funkce genomu. V této souvislosti jsme testovali vliv inhibitorů histonových deacetyláz (HDACs) na strukturu genomu a epigenomu u buněk člověka, vyšších primátů a myší. Výsledky ukázaly rozdílnou reakci genomu člověka a genomu primátů na hyperacetylaci, avšak z hlediska fylogeneze chromozomálních teritorií nebyly zjištěny žádné statisticky významné rozdíly. Fylogenetická stabilita radiálních distribucí chromozómů nás přivedla k zajímavé otázce, zda i během ontogenetického vývoje člověka je uspořádání chromatinu v interfázním jádře stabilní a nebo zda prochází nějakými ontogeneticky závislými změnami. Z těchto důvodů jsme se zaměřili na studium uspořádání chromozomálních teritorií u lidských embryonálních kmenových buněk, které byly stimulovány k entodermální diferenciaci pomocí kyseliny retinové. Provedli jsme analýzu radiální distribuce jak vybraných chromozomálních teritorií, tak i některých genových lokusů a výsledky podporují hypotézu o zachování uspořádání chromatinu vyššího řádu během ontogeneze i evoluce člověka. Z řady prací je známo, že strukturu chromatinu ovlivňuje mnoho faktorů, mezi které patří i interakce chromatinu s laminy typu A a B (Dechat et al., 2008a, 2008b). V našich experimentech testujících funkční význam laminů typu A jsme zjistili, že nepřítomnost laminů A a C, v kombinaci se zásahem do epigenomu formou HDAC inhibice, významně ovlivňuje míru kondenzace chromozomálních teritorií a distribuci heterochromatinu v buněčných jádrech. Naše zjištění podporuje teorii, že interakce mezi laminy a specificky modifikovanými histony je jedním z významných faktorů určujících uspořádání chromatinu vyššího řádu, které ovlivňuje jaderné procesy, takové jako replikace, transkripce, sestřih a oprava DNA.

Abstract:

Mammalian cell nucleus is composed of chromatin and domains, which play an important role in cell functions regulation (Cremer and Cremer, 2006). Example of such nuclear compartmentalization can be nonrandom distribution of interphase chromosomal territories in interphase nuclei, which is conserved in various cell types and also during evolution (Tanabe et al., 2002a). In our experiments with human and primate fibroblasts we focused on nuclear topography of genes that are important for optimal function of cell processes such as differentiation, proliferation and apoptosis. In the next part, we studied epigenetic histone modifications, which have a fundamental impact on structure and function of the genome. In this context we tested influence of inhibtors of histone deacetylases (HDACs) on structure of genome and epigenome in human, primate and mouse cells. Our results showed different reaction of human and primate genomes on hyperacetylation stimuli but we observed no statistically significant differences in the case of phylogenesis of chromosomal territories (CTs). Phylogenic stability of chromosome radial distribution led us to the interesting question, whether chromatin arrangement in interphase nucleus undergo any ontogenic-dependent changes during human development. Therefore, we focused on study of CTs distribution in human embryonic stem cells stimulated into endoderm-like differentiation by the use of retinoic acid. We performed analysis of radial distribution of selected chromosomal territories and genes. Our results support the hypothesis that higher-order chromatin arrangement is conserved during human ontogenesis and evolution. It is well known that chromatin structure is influenced by many factors including interactions of chromatin with A- and B-type lamins (Dechat et al., 2008a, 2008b). Our experiments, where a functional importance of A-type lamins was tested, result that lack of lamins A and C in combination with HDAC inhibiton significantly affect extent of chromosomal territories condensation and heterochromatin distribution in interphase nuclei. Thus, we confirmed the theory, that an interaction between lamins and specifically modificated histones is one of the notable factors determining higher-order chromatin arrangement, which influence nuclear processes such as DNA replication, transcription, splicing and repair.
