Analysis of the alternative isoforms of a human RNA demethylase

Abstract:

Objev FTO proteinu, jako první mRNA demethylázy, položilo základ konceptu dynamických a reverzibilních RNA modifikací. FTO má preferenci pro nejrozšířenější interní mRNA modifikaci ve všech eukaryotech, včetně savců. Touto modifikací je N6 – methyladenosin (m6A). FTO vykazuje demethylační aktivitu také vůči modifikaci N6-2’-O-dimethyladenosin (m6Am). Methylační značky, které tvoří obě tyto modifikace, hrají důležitou roli v řadě procesů, od metabolismu RNA po regulaci tvorby zárodečných buněk, embryogenezi a odpověď na stres. Tato bakalářská práce se v teoretické části zaměřuje na identifikaci obou modifikací, a také na vysvětlení a popis posttranskripčních modifikací vyskytujících se na pre-mRNA se zaměřením na její sestřih. První úkol v experimentální části předkládané práce se zaměřuje na strategii naklonování nové FTO isoformy, která zahrnuje inzerci o 10 aminokyselinách, a která byla objevena v proteomové databázi. Druhá část je zaměřena na identifikaci této isoformy co se týče subcelulární lokalizace, a také je cílem otestovat jestli má inzerce vliv na aktivitu FTO in vivo, přičemž jsme monitorovali fenotyp alternativního sestřihu přechodně transfekovaných FTO KO buněk.

Abstract:

The discovery of fat-mass obesity associated protein (FTO) as the first mRNA demethylase established the concept of dynamic and reversible RNA modifications. FTO has a preference for the most prevalent internal messenger RNA (mRNA) modification in all eukaryotes, including mammals. This modification is N6 – methyladenosine (m6A). FTO also reports demethylation activity towards N6-2’-O-dimethyladenosin (m6Am). Methylation marks that create both these modifications play an important role in a number of processes, from RNA metabolism to the regulation of germ cell formation, embryogenesis, and the response to stress. This bachelor thesis is aimed to present both modifications in the theoretical part, which also includes explanation and description of posttranscriptional processing occurring on precursor mRNA (pre-mRNA) with the main focus on splicing events. The first task of the experimental part of the presented work focuses on the strategy of cloning a novel FTO isoform which includes insertion of 10 amino acids more and was identified in a proteome database search. The second part is focused on the identification of this isoform in terms of subcellular localization and it is aimed to test whether the insertion affects FTO activity in vivo where we monitored alternative splicing phenotype of transiently transfected FTO knock out (KO) cells.
