Searching for structural motifs important in studying of dissociation constants

Abstract:

V současné době je dostupné velké množství informací o struktuře organických molekul a biomolekul. Tato data jsou často využívána pro predikci vlastností molekul na základě jejich struktury. Jednou z~významných vlastností molekuly je disociační konstanta (pKa), která určuje sílu kyselin neboli jejich ochotu odštěpit vodíkový atom. Predikce hodnot pKa je velmi důležitým tématem v chemickém, biologickém a farmaceutickém výzkumu. Velká část predikčních metod je omezena pouze na jisté typy molekul (např. fenoly, aminy, alkoholy, karboxylové kyseliny, ...) a pro molekuly každého typu využívá k výpočtu pKa jiný algoritmus. Při tomto výpočtu většinou pracuje jen s tou částí molekuly (motivem), kde se nachází disociovaný vodík. Navíc jsou zpracovávány pouze některé atomy daného motivu. Proto je před aplikací predikčního algoritmu nejdříve nutno nalézt ve struktuře molekuly příslušný motiv a identifikovat jeho atomy. Právě vyhledáváním takovýchto motivů se zabývá má bakalářská práce. V rámci své práce jsem se seznámil se způsoby reprezentace molekuly v počítači a s motivy, důležitými pro výpočet disociačních konstant. Poté jsem navrhnul algoritmy pro vyhledávání těchto motivů v molekulách a pro indexaci jejich atomů. Tyto algoritmy jsem implementoval v programovacím jazyce Java a vytvořil softwarový nástroj MotiveSearch, který je schopen načítat molekuly ve formátu SDF, vyhledávat v nich uvedené motivy a vypisovat informace o nich do výstupního souboru. Vytvořený software jsem otestoval tak, že jsem s jeho pomocí prohledal databázi NCI, která obsahovala více než 250 000 molekul, a naleznul zde asi 80 000 motivů. Správnost funkcionality svého software jsem si ověřil pomocí programu Jmol.

Abstract:

Currently a large amount of information about the structure of organic molecules and biomolecules is available. This data is often used for predicting properties of molecules on the basis of their structure. One of the important property of the molecule is the dissociation constant (pKa), which determines the strength of acids, or their willingness to split the hydrogen atom. Prediction of pKa is a very important topic in chemical, biological and pharmaceutical research. Much of the prediction methods are limited to certain types of molecules (eg, phenols, amines, alcohols, carboxylic acids, ...) and for each type of molecule uses different algorithm to calculate pKa. This calculation usually works only with that part of the molecule (motive), where dissociated Hydrogen is located. Moreover, processes only some atoms of the motive. Therefore, before applying the prediction algorithm first must be found the theme in the structure of the molecule and identify the atoms. The bachelor thesis deals with searching such themes. As part of my work I learned the ways of representation of the molecules in the computer and motives important to calculate dissociation constants. Then I designed algorithms to search for the motives in molecules and indexing their atoms. I have implemented these algorithms in a programming language Java and created a software tool MotiveSearch that is able to retrieve molecules in SDF format, find themes in them and print information about them to the output file. I tested created software so that I used it to search the NCI database, which contained more than 250 000 molecules, and found about 80 000 motives. The correctness of its functionality was checked using Jmol.
