Prediction of Effect of Amino Acid Substitution on Protein Function

Abstract:

V současné době je v odborné literatuře popsána celá řada nástrojů umožňujících předpověď důsledku aminokyselinové substituce na funkci proteinu. V této práci jsou popsány hlavní důvody, proč jsou tyto nástroje užitečné, a nástroje využívající strojového učení jsou popsány blíže. V rámci práce byla navržena a na reálných datech vyzkoušena metoda indukce a testování prediktivních modelů z malých souborů substitucí pocházejících z jediného proteinu. Pro experimenty strojového učení bylo využito substitucí z osmi proteinů charakterizovaných in vitro a in vivo. Byl navržen a implementován algoritmus pro indukci a validaci modelu z dat rozdělených do tříd různých velikostí a obsahujících skupiny navzájem souvisejících příkladů. Pro každý protein byl pomocí naivního bayesovského klasifikátoru vytvořen prediktivní model klasifikující substituce do dvou tříd podle výsledné aktivity. Schopnost modelu predikovat aktivitní třídu substitucí z nových pozic v závislosti na počtu charakterizovaných substitucí byla vyhodnocována pomocí učících křivek. Pro čtyři z osmi proteinů se prediktivní síla vytvořeného modelu blížila současným nástrojům, přestože počet učících příkladů byl řádově menší a spektrum použitých atributů omezené. Pro zbývající čtyři proteiny však kvalita modelů úrovně existujících nástrojů nedosahovala, což bylo detekovatelné již v průběhu učení a vhodnost modelu pro specifický úkol by tedy měla být rozeznatelná ještě před jeho aplikací. Výsledky ukazují, že pro substituce řady proteinů bude možné indukovat užitečné prediktivní modely již z několika desítek mutací.

Abstract:

A number of methods for prediction of effect of amino acid substitution on protein function have been recently developed and published in the scientific literature. This Thesis summarizes the motivation for the development of such methods and describes the models based on machine learning in greater detail. The practical part of the Thesis describes the induction and validation of predictive models for a single protein induced from a small set of substitutions. Data from eight proteins were used for machine learning experiments. The effect of all substitutions used for model development had been previously characterized by either in vitro or in vivo assay. An algorithm has been designed and implemented to induce and validate a model on data divided into classes of different size and containing batches, i.e., sets of correlated examples. A predictive model has been created for each protein using the naive Bayesian classifier. The binary classification of substitutions was performed according to the resulting activity. The ability of the models to predict the correct activity class of substitutions from previously uncharacterized site was studied using learning curves. For four out of the eight proteins, the predictive strength of models was approaching that of the existing tools, even though the number of training examples was gradually smaller and attributes’ diversity lower in comparison with those tools. The models for the remaining four proteins did not achieve this level of predictive strength, but such behavior can be detected during the learning process, allowing assessment whether the model is applicable to specific protein before its use. The results indicate that for many proteins, several tens of mutations will be enough to induce useful predictive models.
