Tissue-specific pigmentation in soybean Glycine max [L.] Merr.

Abstract:

Tato diplomová práce se zabývá pletivově specifickou pigmentací u sóji se zaměřením na pigmentaci lusků. V teoretické části se práce obecně zabývá doposud identifikovanými geny zodpovědnými za pletivově specifickou pigmentaci sóji jako je zbarvení trichomů, květů a osemení. Dále se zaměřuje na rešerši kandidátních genů podmiňujících barvu lusků. V praktické části byla s využitím metody asociace fenotypu na genotyp (genome-wide association study, GWAS) nalezena na chromozomu 19 oblast odpovídající alele L1/l1, která je zodpovědná za akumulaci pigmentů vnímaných jako černé zbarvení lusků. Pomocí bioinformatických nástrojů AccuTool a Katalogu alel byl jako vhodnější kandidát navržen gen Glyma.19g120400 potenciálně kódující isopropylmalátsynthasu (EC 2.3.3.13, IPMS400). V tomto genu byla nalezena mutace vysvětlující fenotyp černé barvy lusků u Glycine soja, avšak zdá se, že tato mutace nebude jedinou mutací podmiňující ztrátu černého zbarvení lusků u domestikovaných variet G. max. Byla stanovena relativní exprese tohoto genu v pletivech variet zastupujících základní rozpoznávaná zbarvení lusků (světlé, hnědé, tmavě hnědé a černé), která obě hypotézy potvrdila. Pro potvrzení funkce IPMS400 v pigmentaci lusků byl její gen klonován do binárního vektoru pod 35S promotérem pro konstitutivní nadexpresi ve varietách sóji s recesivní l1 alelou. Pro ověření funkce proteinu IPMS400 byly v rámci této práce vyzkoušeny dva způsoby transformace sóji pomocí Agrobacteria tumefaciens. Výsledky této práce vylučují dosud publikované geny ze seznamu kandidátů, a naopak poukazují na to, že gen Glyma.19g120400 může být prvním podmiňujícím faktorem pro akumulaci pigmentů vnímaných jako černé zbarvení v luscích sóji.

Abstract:

This master thesis deals with tissue-specific pigmentation in soybean with focus on pigmentation of pods. The theoretical part of this thesis deals with so far identified genes responsible for tissue-specific pigmentation in soybean such as pigmentation of trichomes, flowers and seed coats. It also focuses on candidate genes that are responsible for the pigmentation of pods, In the practical part, genome-wide association study (GWAS) was used to determinate the region on chromosome 19 corresponding to allele L1/l1 which is responsible for accumulation of pigments percieved as black color of pods. With the use of bioinformatical tools AccuTool and Soybean Allele Catalog gene potentially encoding isopropylmalate synthase (EC 2.3.3.13) Glyma.19g120400 was suggested as a candidate gene. A mutation was found in this gene which explained the phenotype of Glycine soja, although this mutation does not appear to be the only mutation causing loss of black pigments in domesticated G. max. Relative expression of this gene was measured in the tissues of cultivars representing the most common pod colors (tan, brown, dark brown and black), which confirmed both hypotheses. To verify the function of IPMS400 in pod color, the gene was cloned into a binary vector under the 35s promoter for constitutive overexpression in cultivars with recessive l1 allele. Last but not least, two methods of soybean transformation by Agrobacterium tumefaciens were tested. The results of this thesis rule out previously suggested genes from the list of candidate genes, and on the contrary show that gene Glyma.19g120400 may be the first factor determining accumulation of pigments percieved as black color of pods.
