Channels in proteins - analysis of available information

Abstract:

Proteinové tunely umožňují molekulám přístup k aktivnímu nebo funkčnímu místu, ukrytému uvnitř proteinu. Takto určují selektivitu uvedeného místa a jsou proto předmětem intenzivního výzkumu. Prvním cílem diplomové práce byla analýza současného stavu výzkumu proteinových tunelů. Vyhledali jsme 868 publikací, popisujících proteinové tunely, a na základě nich jsme analyzovali 915 proteinů a 867 tunelů. Zjistili jsme, že nejvíce zkoumanými typy proteinů v publikacích, popisujících proteinové tunely, jsou oxidoreduktázy (34%), dále pak hydrolázy (28%) a transferázy (9%). Nejvíce studovanou proteinovou rodinou byly cytochromy p450 (9%), patřící do oxidoreduktáz. Také jsme zjistili, že zájem vědecké komunity o hydrolázy stagnuje a zájem o nezařazené proteiny, lyázy a translokázy roste. Objevili jsme, že většina studovaných tunelů (49%) jsou substrátové tunely, dále pak iontové tunely (19%) a solventové tunely (14%). Posledních pět let je velký zájem o substrátové a iontové tunely a zároveň roste zájem o solventové a hydrofobní tunely. V diplomové práci byl také vyvinut softwarový nástroj CH2KB pro konverzi souborů z formátu ChannelsDB do formátu PDBe-KB. Zároveň byly pro 116 proteinů připraveny soubory, potřebné pro import těchto proteinů do ChannelsDB a byly do této databáze importovány.

Abstract:

Protein channels provide access to a molecule into an active or a function site, buried inside a protein. This way, channels determine the selectivity of this site, and therefore they are a subject of intensive research. The first aim of the thesis was to analyze a state of the art of current channel research. We found 868 papers describing protein channels and we analyzed 915 proteins and 867 channels from them. We discovered that the most examined protein types in channel papers are oxidoreductases (34%), followed by hydrolases (28%) and transferases (9%). The most frequently studied protein family was cytochrome p450 (9%), belonging to oxidoreductases. We also found, that focus on hydrolases stagnates and focuses on unassigned proteins, lyases, and translocases grows. We discovered that most of the examined channels (49%) were substrate channels, followed by ion channels (19%) and solvent channels (14%). Last five years, there is a high interest in substrate and ion channels and a growing interest in solvent and hydrophobic channels. In the thesis, a software tool CH2KB for the conversion of files from ChannelsDB format into PDBe-KB format was developed. In parallel, for 116 proteins were prepared ChannelsDB import files and they were imported to this database.
