Optimalization of proteolytic digestion of trypsin for the puropse of fast proteomic sample preparation

Abstract:

Při identifikaci proteinů je příprava proteolytických vzorků velmi důležitým krokem. Pro účely proteomické analýzy se preferuje štěpení bílkovin pomocí enzymů, protože enzymatická hydrolýza zaručuje vysokou specifitu a reprodukovatelnost. Nejčastěji používaným enzymem této fáze analýzy je trypsin. Trypsin katalyzuje hydrolýzu vazeb na C-konci aminokyselinového řetězce za argininem a lysinem. Výhodou použití trypsinu je vznik peptidů, které jsou svojí velikostí vhodné pro hmotnostní analýzu. Aby bylo možné analyzovaný protein identifikovat s dostatečnou přesností, je nutné získat peptidy s vysokým pokrytím aminokyselinové sekvence proteinu. Pro zajištění dostatečné efektivity proteolýzy je vyžadován čas 12-16 hodin. Cílem této diplomové práce byla optimalizace doby enzymatického štěpení za účelem urychlení přípravy proteomických vzorků. Jako faktor ovlivňující rychlost štěpení byla vybrána teplota a vysoký tlak. Jako standardní proteiny byly vybrány betagalaktosidasa a enolasa, enzymem byl zvolen trypsin a to v solubilní a imobilizované formě. Rozmezí teplot pro obě formy trypsinu byly stanoveny na základě pokusu, ve kterém byla porovnávána aktivita obou forem trypsinu při různých teplotách. Kvalitativní analýza byla provedena pomocí metody MALDI-TOF a QTOF, kvantitativní analýza pomocí metody QTRAP. Bylo zjištěno, že vysoká teplota nemá vliv na kvalitativní vyhodnocení analýzy, na rozdíl od štěpení vysokým tlakem, u kterého v krátkých časových intervalech byla zaznamenána vysoká kvalitativní výtěžnost. Nejvýznamnější vliv vysoké teploty byl zaznamenán při kvantitativním vyhodnocení, kdy bylo zjištěno, že štěpení solubilním trypsinem při teplotě 55°C poskytuje vyšší kvantitativní výtěžnost než štěpení klasickým způsobem při 37°C.

Abstract:

The preparation of hydrolysed proteomic samples is a very important step for the identification of proteins. The enzymatic digestion of proteins is preferred for the proteomic analysis because of the high specificity and reproducibility of the enzymatic hydrolysis. The application of trypsin is the most extended in this analysis part. Trypsin cleaves protein or peptide chains mainly at the carboxyl side of the amino acids lysine or arginine. Its advantage is the proceeding of suitable peptides for the mass analysis. It is necessary to achieve peptides with the high protein sequence coverage for the identification of proteins with the sufficient accuracy. There is a requirement of 12-16 hours to reach the high efficiency of proteolysis. The aim of this thesis was the time optimization of the enzymatic digestion for the purpose of the faster sample preparation. The temperature and the high pressure were performed as factors that affect the speed and quality of the enzymatic process. There were tested enolasa and betagalactosidasa as standard proteins and trypsin in the soluble and immobilized form. The temperature range was selected on the basis of the experiment where the activities of both trypsin forms were compared at different reaction temperatures. The qualitative analysis was performed by MALDI-TOF and Q-TOF, the quantitative analysis by Q-TRAP. In conclusion, there was found that temperature did not have influence on the qualitative analysis in contrast to the digestion at the high pressure where the high qualitative yield was detected during the short time periods. The most remarkable effect of the high temperature was found for the quantitative results where the digestion with the soluble trypsin at 55°C led to the higher quantitative yield than the digestion by classical way at 37°C.
