Abstract:

Cílem této práce je ukázat, jak lze využít informace o prostorovém uspořádání buněk ve spojení s jejich transkriptomickým profilováním k získání poznatků o tkáňovém prostředí a buněčných mechanismech. Práce popisuje současné nejmodernější přístupy a představuje interaktivní webovou aplikaci pro analýzu prostorových transkriptomických dat z platformy Visium. Aplikace umožňuje svému uživateli nakreslit na histologický snímek úsečku a vybrat tak buňky pro analýzu. Uživatel pak může studovat profily exprese vybraných genů v buňkách podél vybrané úsečky. Tato práce poskytuje příležitost zkoumat buněčnou a tkáňovou různorodost. Jednou z oblastí, kde tento nástroj může najít využití, je analýza nádorového mikroprostředí. Nástroj byl testován na datových souborech pocházejících z experimentů na různých typech tkání, včetně rakoviny plic, tlustého střeva a prsu.

Abstract:

This thesis aims to demonstrate how information about the location of cells within the tissue paired with transcriptomic profiling can be used to gain insights into cellular environments and mechanisms. The thesis describes current state-of-the-art approaches and introduces an interactive web application for analyzing spatial transcriptomics data from the Visium platform. The application allows its user to draw a trajectory path onto a histological image and thus select the cells for the analysis. The user can then study the expression profiles of the selected genes of interest exhibited on the selected cells along this path. This work provides an opportunity to uncover cellular and tissue heterogeneity. One of the areas where this work can make an impact is the study of tumor microenvironments. The tool was tested on datasets from experiments on multiple tissue types, including lung, colon, and breast cancers.
