Visualization of biomacromolecules

Abstract:

Strukturní data biomakromolekul jsou cenným a vědecky velmi důležitým zdrojem, který umožňuje pochopení biologických systémů. Miliony experimentálních a predikovaných biomakromolekulárních struktur jsou k dispozici v Protein Data Bank, AlphaFoldDB a dalších zdrojích. Neustále přibývá počet dostupných biomakromolekulárních struktur a roste také jejich velikost. Pro mnoho z těchto struktur jsou k dispozici experimentální data (např. elektronové hustoty) a anotace. Navíc existují i hybridní modely makromolekulárních struktur, které jsou mnohem větší než běžné struktury biomakromolekul, a molekulární dynamika pak dále znásobuje množství dostupných dat. Vizualizace je zásadním krokem v rámci analýzy těchto vědeckých dat a ve své práci se na ni proto zaměřuji. Nejprve jsem navrhnul a vyvinul LiteMol suite (litemol.org), který poskytuje interaktivní vizualizaci 3D struktur biomakromolekul, jejich experimentálních dat a anotací. LiteMol suite byl integrován do PDBe a několika dalších bioinformatických softwarových nástrojů. V návaznosti na úspěch LiteMol suite jsem poté spoluzaložil projekt Mol*. Mol* byl integrován do databází PDBe a RCSB PDB a mnoha dalších bioinformatických nástrojů. Mezi jeho funkce patří kromě jiného schopnost vizualizovat velké soubory biomakromolekulárních struktur, molekulovou dynamiku, hybridní modely a molekulární orbitaly. V rámci rozšíření LiteMol suite a Mol* jsem vyvinul plugin pro vizualizaci proteinových tunelů a pórů, který je součástí nástrojů MOLEonline a ChannelsDB. Významnou funkcionalitou LiteMol suite a Mol* je schopnost vizualizovat 3D symbolickou nomenklaturu glykanů (3D-SNFG), což zpřístupnilo tyto reprezentace glykanů široké komunitě v oblasti přírodních věd. Softwarové nástroje, které jsem vyvinul, jsou nyní integrovány a běžně používány v rámci klíčových bioinformatických databází a nástrojů. Díky tomu poskytují stovky milionů zobrazení ročně a přinášejí rychlou 3D vizualizaci a nové funkce pro množství výzkumníků. Což jim umožňuje přemýšlet o svých výzkumných problémech na dříve neviděné úrovni.

Abstract:

Biomacromolecular structural data form a highly valuable and scientifically vital resource that provides understanding of biological systems. Millions of experimental and predicted biomacromolecular structures are available in the Protein Data Bank, AlphaFoldDB, and other resources. The number of biomacromolecular structures is permanently increasing, and their size is growing. Experimental data (e.g., electron densities) and annotations are available for many of these structures. Moreover, hybrid models of macromolecular structures are much larger than common biomacromolecular structures, and molecular dynamics further multiplies the amount of available data. Visualization is a crucial step in analyzing this scientific data and is the focus of this thesis. First, I designed and developed the LiteMol suite (litemol.org), which provides an interactive visualization of 3D structures together with their experimental data and annotations. The LiteMol suite has been integrated into the PDBe and several other bioinformatics software tools. Afterward, building on the success of the LiteMol suite, I co-founded the Mol* project. Mol* has been integrated into the PDBe and RCSB PDB databases and many other bioinformatics services. Among other features, it includes the ability to visualize large sets of biomacromolecular structures, molecular dynamics, hybrid models, and molecular orbitals. To extend LiteMol suite and Mol*, as part of the MOLEonline and ChannelsDB tool, I developed a plugin to visualize protein tunnels and pores. A significant feature of LiteMol and Mol* is the ability to visualize 3D glycan symbolic nomenclature (3D-SNFG), making glycan representation accessible to the broader life science community. Software tools, which I developed, are now integrated and routinely used in key bioinformatics databases and tools. As a result, these services provide hundreds of millions of views per year and bring fast 3D visualization and new functions for a multitude of researchers. It allows them to think about their research problems at a previously unseen level.
